Enhancer Detection

Enhancer detection is the identification and characterization of DNA sequences that increase transcription of target genes, often from a distance and in a cell-type-specific manner. Researchers infer enhancer activity by combining sequence conservation and computational prediction with measurements such as chromatin accessibility, transcription-factor binding, histone modifications, and reporter assays, which test whether a candidate sequence activates gene expression under defined conditions. In genetics, these approaches help map gene-regulatory elements, connect noncoding variants to altered phenotypes, and clarify how developmental programs and disease-associated mutations influence expression. Improved enhancer detection also supports functional genome annotation and studies of regulatory variation.

Surface Enhanced Raman Spectroscopy Detection of Biomolecules Using EBL Fabricated Nanostructured Substrates

We describe the fabrication and characterization of nano-biological systems interfacing nanostructured substrates with immobilized proteins and aptamers. The relevant experimental steps involving lithographic fabrication of nanostructured substrates, bio-functionalization, and surface-enhanced Raman spectroscopy (SERS) characterization, are reported. SERS detection of surface-immobilized proteins, and probing of protein-ligand and aptamer-ligand binding is demonstrated.

Horizontal Gel Electrophoresis for Enhanced Detection of Protein-RNA Complexes

Native polyacrylamide gel electrophoresis is a fundamental tool for analyzing RNA-protein interactions. Traditionally most experiments have used vertical gels. However, horizontal gels provide several advantages, such as the opportunity to monitor complexes during electrophoresis. We provide a detailed protocol for generating and using horizontal native gel electrophoresis.
