Single Copy Assay

Single-copy assay is an ultrasensitive molecular method for detecting and quantifying rare pathogen or host-derived genetic targets that may fall below the detection limits of standard tests. It typically concentrates nucleic acids from a relatively large sample volume, converts RNA to complementary DNA when required, and uses replicate amplification reactions with calibration standards and Poisson-based analysis to estimate target copies near the assay’s detection threshold. In immunology and infection research, this approach can reveal residual viral replication, low-level persistence, or treatment-associated changes that conventional assays miss, supporting investigations of viral reservoirs, immune control, and therapeutic efficacy.

We describe a single-cell high-throughput assay to measure cytotoxicity of T cells when incubated with tumor target cells. This method employs a dense, elastomeric array of sub-nanoliter wells (~100,000 wells/array) to spatially confine the T cells and target cells at defined ratios and is coupled to fluorescence microscopy to monitor effector-target conjugation and subsequent apoptosis.

In vitro spheres assays are commonly used to identify cancer stem cells. Here we compare single with multi cell-based spheres assays. The more laborious single cell-based assays or methylcellulose supplementation give more accurate results while multi cell-based assays performed in liquid medium can be highly influenced by cell density.
