Biotinylated Primer

A biotinylated primer is a short nucleic acid primer carrying a covalently attached biotin molecule, enabling amplified DNA or RNA products to be detected, captured, or purified. During PCR or another primer-directed amplification reaction, the primer anneals to a complementary template and DNA polymerase extends it, incorporating the biotin label into the resulting product. The biotin then binds strongly to streptavidin or avidin, allowing magnetic-bead separation, immobilization on surfaces, probe-based detection, and signal generation. In biology, biotinylated primers support nucleic acid purification, hybridization assays, sequencing workflows, and other applications requiring selective handling of amplified material.

SELEX protocols comprise multiple rounds of selection, each of which require regeneration of bound ligands, which in turn require fixed primer sequences flanking the random library regions. These fixed primer sequences can interfere with the selection process (false positives and negatives). Here we present a primer-free protocol.

Here, we detail the method of Sequencing of Psoralen crosslinked, Ligated, and Selected Hybrids (SPLASH), which enables genome-wide mapping of intramolecular and intermolecular RNA-RNA interactions in vivo. SPLASH can be applied to study RNA interactomes of organisms including yeast, bacteria and humans.

The protocol presents a method for in vivo covalent attachment of biotin to proteins based on their proximity to a biotin ligase fused to a protein of interest. This modification allows for a selective enrichment of the proteins using streptavidin beads as needed in protein interaction studies.

Primer Extension Capture: Targeted Sequence Retrieval from Heavily Degraded DNA Sources

We present a method of targeted ancient DNA sequence retrieval, which we used to reconstruct the complete mitochondrial genomes of five Neandertal individuals. Comparison of these sequences with present day humans suggests that Neandertals had a long term low effective population size.
