Native Structure Validation

Native Structure Validation is the assessment of whether a biological molecule retains the three-dimensional conformation and molecular features found in its functional, naturally occurring state. It works by comparing structural observations with expected geometry, conformational features, molecular interactions, and, when available, biochemical or functional evidence to identify distortions, missing regions, or non-native arrangements. In biology, this validation supports the interpretation of protein and macromolecular structures, helping researchers distinguish biologically meaningful models from artifacts introduced during purification, crystallization, computation, or other experimental processes. Reliable validation strengthens conclusions about molecular mechanisms, interactions, disease-associated changes, and structure-guided research.

Proteins can either adopt a native structure or misfold into insoluble amyloid. Conditions that favor the misfolding pathway lead to the formation of different types of amyloid fibrils. The methods described here allow rapid conversion of native proteins into amyloid in vitro.

Simple and reproducible procedures are described for making three structurally distinct collagen assemblies from a common commercially available Type I collagen monomer. Native type, fibrous long spacing or segmental long spacing collagen can be constructed by varying the conditions to which the 300 nm long and 1.4 nm diameter monomer building block is exposed.

Here we present protocols for affinity purification of protein complexes and their separation by blue native PAGE, followed by protein correlation profiling using label free quantitative mass spectrometry. This method is useful to resolve interactomes into distinct protein complexes.
