Orthogonal Slices

Orthogonal slices are cross-sectional views of a three-dimensional image stack, allowing researchers to examine structures from planes perpendicular to the original imaging direction. In microscopy, software reconstructs these views from sequential optical sections collected along the z-axis, producing intersecting x-y, x-z, and y-z planes that reveal spatial relationships hidden in a single image. In cancer research, orthogonal slices help assess tumor spheroids, organoids, and tissue sections by showing cell distribution, invasion patterns, vascular organization, and marker localization at different depths. This approach supports more accurate interpretation of 3D tumor architecture and strengthens analysis of disease models and treatment responses.

We describe a method to prepare organotypic hippocampal slices that can be easily adapted to other brain regions. Brain slices are laid on porous membranes and culture media is allowed to form an interface. This method preserves the gross architecture of the hippocampus for up to 2 weeks in culture.
