Linker Dna

Linker DNA is the stretch of DNA that connects adjacent nucleosomes, the repeating units in which genomic DNA winds around histone proteins. Its length and sequence influence chromatin architecture, while linker histone H1 can bind this exposed region and promote folding into more compact structures, affecting access to regulatory proteins and transcriptional machinery. Studying linker DNA helps explain how cells package extensive genomes while selectively controlling gene expression, and it supports research in epigenetics, genome organization, and chromatin-based regulation. Changes in linker regions or their associated proteins can therefore alter nucleosome spacing and contribute to differences in cellular state and function.

We describe a set of assays to analyze expression levels of H1 linker histones. mRNA of individual H1 genes are quantitatively measured by random primer based reverse transcription followed by real-time PCR, whereas protein quantification of H1 histones is achieved by HPLC analysis.

Amplification, Next-generation Sequencing, and Genomic DNA Mapping of Retroviral Integration Sites

We describe a protocol for amplifying retroviral integration sites from the genomic DNA of infected cells, sequencing the amplified virus-host junctions, and then mapping these sequences to a reference genome. We also describe techniques to quantify the distribution of integration sites relative to various genomic annotations using BEDTools.
