TCGA-BRCA is The Cancer Genome Atlas dataset for breast invasive carcinoma, integrating molecular and clinical profiles to support systematic cancer research. The project combines DNA sequencing, gene-expression analysis, copy-number and DNA-methylation measurements, and clinical annotations to identify genomic alterations and molecular patterns associated with breast tumors. Researchers use these data to classify disease subtypes, compare tumor biology, investigate pathways involved in progression, and relate molecular features to patient outcomes. As a standardized public resource, TCGA-BRCA helps validate biomarkers, generate hypotheses for targeted therapies, and connect computational analyses with experimental studies in breast cancer.

Identifying the Effects of BRCA1 Mutations on Homologous Recombination using Cells that Express Endogenous Wild-type BRCA1

We provide a method for testing BRCA1 variants in a tissue culture based assay for homologous recombination repair of DNA damage by depleting endogenous BRCA1 protein from a cell using RNAi and replacing it with a BRCA1 point mutant that contains a coding change.

This manuscript describes the experimental procedure and software analysis for a bidirectional integration site assay that can simultaneously analyze upstream and downstream vector-host junction DNA. Bidirectional PCR products can be used for any downstream sequencing platform. The resulting data are useful for a high-throughput, quantitative comparison of integrated DNA targets.
