Gut Analysis

Gut analysis is the systematic study of the gastrointestinal tract, its microbial communities, and its immune activity, helping explain how intestinal health, inflammation, and infection are linked. It typically combines examination of stool or tissue with methods such as microbial DNA sequencing, microscopy, and immunoassays to identify organisms and measure host responses, including cytokine or antibody activity. In immunology and infection research, these data reveal how the gut barrier and microbiota influence pathogen colonization, immune defense, and disease progression. The resulting profiles support disease characterization, treatment evaluation, and strategies to restore microbial and immune balance.

This video illustrates the technique for extracting DNA from the species of microbes resident in the termite hindgut. The preparation of a wet mount slide, which is useful for visualizing the gut microbial community is also illustrated, and a tour through the species-rich gut environment is given.

Source: Hu, Y. et.al., Analysis of Interactions between Endobiotics and Human Gut Microbiota Using In Vitro Bath Fermentation Systems. J. Vis. Exp. (2019)This video demonstrates the analysis of short-chain fatty acid production by human gut microbiota in response to exopolysaccharides. This highlights microbial fermentation products separation and quantification using gas chromatography. The results reveal that exopolysaccharides modulate microbial metabolites that influence host-pathogen...

Most common gut content analyses of macroinvertebrates are visual. Requiring intense knowledge about morphological diversity of prey organisms, they miss soft bodied prey and, due to strong comminution of prey, are nearly impossible for some organisms, including amphipods. We provide detailed, novel genetic approaches for macroinvertebrate prey identification in the diet of amphipods.

Bacteriocins are believed to play a key role in defining microbial diversity in different ecological niches. Here, we describe an efficient procedure to assess how bacteriocins affect gut microbiota composition in an animal model.

Assessing the Role of Gut Microbiota in Modulating Hepatitis B Infection in Mice

Take a control mouse with a normal gut microbiota and an experimental mouse with depleted gut microbiota. The depletion compromises the integrity of the gut barrier. This enables bacteria to translocate through the blood vessel into the liver tissue.Inject both mice with the hepatitis B virus or HBV plasmid to induce an HBV infection in the liver tissue. In the control mouse, the T cell detects an infected liver cell through the interaction of its receptors with viral antigens, and produces...
