Mitochondrial Dna Sequencing

Mitochondrial DNA sequencing is a method for determining the nucleotide order of DNA in mitochondria, the energy-producing organelles found in most eukaryotic cells. Researchers isolate mitochondrial DNA or amplify selected regions, sequence the resulting molecules, and compare the reads with a reference sequence to detect genetic variants, mutations, or heteroplasmy, the presence of more than one mitochondrial genome within a cell or individual. Because mitochondrial DNA is maternally inherited and occurs in many copies per cell, its sequencing supports studies of maternal ancestry, population history, evolution, and mitochondrial disease. It also helps characterize samples in genetics, conservation biology, and forensic research.

Amplification, Next-generation Sequencing, and Genomic DNA Mapping of Retroviral Integration Sites

We describe a protocol for amplifying retroviral integration sites from the genomic DNA of infected cells, sequencing the amplified virus-host junctions, and then mapping these sequences to a reference genome. We also describe techniques to quantify the distribution of integration sites relative to various genomic annotations using BEDTools.

Primer Extension Capture: Targeted Sequence Retrieval from Heavily Degraded DNA Sources

We present a method of targeted ancient DNA sequence retrieval, which we used to reconstruct the complete mitochondrial genomes of five Neandertal individuals. Comparison of these sequences with present day humans suggests that Neandertals had a long term low effective population size.

Visualization of Mitochondrial DNA Replication in Individual Cells by EdU Signal Amplification

We developed a sensitive technique to label newly synthesized mitochondrial DNA (mtDNA) in individual cells in order to study mtDNA biogenesis. The technique combines the incorporation of EdU together with a tyramide signal amplification (TSA) protocol to visualize mtDNA replication within subcellular compartments of neurons.

Targeted DNA Methylation Analysis by Next-generation Sequencing

Bisulfite amplicon sequencing (BSAS) is a method for quantifying cytosine methylation in targeted genomic regions of interest. This method uses bisulfite conversion paired with PCR amplification of target regions prior to next-generation sequencing to produce absolute quantitation of DNA methylation at a base-specific level.
