Imagej Cell Counter

ImageJ Cell Counter is an image-analysis tool that enables researchers to mark and quantify cells or other defined objects in microscopy images, supporting reproducible measurement in medical research. It works by displaying an image within ImageJ and allowing users to assign colored markers to selected object types, record each click, and generate counts that can be reviewed or exported for analysis. Researchers can use it to quantify stained cells, nuclei, colonies, or immunohistochemical signals in tissue sections and cultured-cell experiments. These measurements support studies of disease pathology, treatment response, proliferation, and cell distribution, although consistent image quality and counting criteria remain essential for reliable results.

Salmonella invades and replicates inside intestinal epithelial cells both in Salmonella-specific vacuoles and free in the cytosol (hyper-replication). A high-throughput fluorescence microscopy-based protocol is described here to quantify the intracellular phenotypes of Salmonella by two complementary image analyses through ImageJ, reaching single-cell resolution and scoring.
