Automated Cell Tracing

Automated cell tracing is a computational imaging technique that identifies and follows individual cells across microscopy images, making it possible to reconstruct cell behavior over time. It typically combines image segmentation, feature detection, and trajectory linking to distinguish cells and connect their positions through sequential frames, even as they move, divide, or change shape. In developmental biology, automated cell tracing helps quantify cell migration, proliferation, lineage relationships, and tissue organization in developing embryos and organoids. By reducing manual analysis and generating reproducible measurements from time-lapse datasets, the method supports quantitative studies of how cellular behaviors produce complex biological structures.

The goal of this protocol is to manufacture pathogen-specific clinical-grade T cells using a bench-top, automated, second generation cell enrichment device that incorporates a closed cytokine capture system and does not require dedicated staff or use of a GMP facility. The cytomegalovirus pp65-specific-T cells generated can be directly administered to patients.

Automated Sholl Analysis of Digitized Neuronal Morphology at Multiple Scales

We have developed a computer program to analyze neuronal morphology. In combination with two existing open source analysis tools, our program performs Sholl analysis and determines the number of neurites, branch points, and neurite tips. The analyses are performed so that local changes in neurite morphology can be observed.
