Murine Colon Isolation

Murine colon isolation is a tissue-collection technique that separates the colon from a mouse for structural, cellular, and molecular analysis, providing a reproducible foundation for investigating colorectal disease. During the procedure, the colon is identified within the gastrointestinal tract, excised from the cecum to the rectum, cleared of surrounding tissue and contents, and processed as intact segments or dissociated into epithelial, stromal, and immune cell populations. In cancer research, isolated colons support tumor burden assessment, histopathology, gene and protein analysis, organoid culture, and evaluation of treatment responses in genetically engineered or chemically induced models. Careful orientation, preservation, and consistent sampling help connect tissue-level changes with tumor initiation, progression, and therapeutic resistance.

A reliable method for the RNA isolation of Pseudomonas aeruginosa recovered from murine cecums is described. The RNA recovered is of sufficient quantity and quality for subsequent qPCR, transcription profiling, and RNA Seq experiments. This technique can be adapted for RNA isolation of other intestinal microbes.

The goal of this protocol is to isolate mononuclear cells that reside in the lamina propria of the colon by enzymatic digestion of the tissue using collagenase. This protocol allows for the efficient isolation of mononuclear cells resulting in a single cell suspension which in turn can be used for robust immunophenotyping.
