キャップを閉じ、チューブを極低温グラインダーのチューブホルダーにセットします。直ちに、組み立てたチューブホルダーを液体窒素に1分間浸します。凍結チューブホルダーを極低温グラインダーの外側カセットに挿入します。
そして、30秒、60回、激しく振ります。この後、極低温粉砕機を分解し、金属弾を取り外す。そして、チューブを冷やされたサンプルクーラーに入れ。
クーラーをマイナス20°Cで15分間保管します。次に、1%ホルムアルデヒドの900マイクロリットルをチューブとピペットに加え、混合します。懸濁液を1%ホルムアルデヒドの900マイクロリットルの新しい2ミリリットルチューブに移します。
次に、23°Cで穏やかな回転で10分間サスペンションを固定します。固定反応を停止するには、チューブに2.5モルグリシンの100マイクロリットルを加えます。そして、摂氏4度で5分間、3,000倍の重力で遠心分離機。
この後、超上清を捨てます。チューブにPBSを1ミリリットル加え、渦を混ぜます。摂氏4度で5分間、3,000倍の重力で遠心分離機。
この洗浄手順をもう2回繰り返します。次に、500マイクロリットルのリシスバッファーをペレットとピペットに加え、混合する。チューブを摂氏4度で3,000倍の重力で5分間遠心し、上清を捨てます。
1ミリリットルのライシスバッファーをペレットに2つ加え、渦を混ぜます。その後、懸濁液を摂氏4度で3,000倍の重力で5分間遠心し、上清を捨てます。この後、800マイクロリットルのラジオ免疫沈降アッセイバッファーをプロテアーゼ阻害剤カクテルと共にペレットとピペットに加えて混合する。
サスペンションを摂氏4度で3,000倍の重力で5分間遠心し、上清を捨てます。次に、500マイクロリットルのリパバッファーをプロテアーゼ阻害剤カクテルと共にペレットに加えます。その後、懸濁液を摂氏4度で3,000倍の重力で5分間遠心し、上清を捨てます。
プロテアーゼ阻害剤カクテルでRIPAバッファーの1ミリリットルを追加します。プロテアーゼ阻害剤カクテルを用いてRIPAバッファーを添加した直後に、リセートを超音波管に移します。そして、超音波器の上にチューブを置きます。
テキストプロトコルで概説されている設定を使用して、クロマチンをせん断します。次いで、サンプルを低結合チューブ1.5ミリリットルのタンパク質に移します。そして、摂氏4度で20,000倍の重力で5分間遠心分離します。
サンプルから上清を収集し、低結合チューブの新しいタンパク質に移します。このプロトコルでは、タンデムクロマチン免疫沈降シーケンシングが導入され、実証された。手順の間に、DNAの品質は複数のステップでテストされました。
超音波処理の直後に、シアドDNAを単離し、マイクロ流体電気泳動機で試験した。抗FLAG抗体と抗H3K3me3抗体を用いて、親和性精製を行った後、DNAの品質を再度チェックした。H2B-FLAG上のDNAの免疫精製の特異性を陰性対照試料で確認した。
ごくわずかな量のDNAが検出された場所。さらにプロトコルに入って、シーケンスライブラリの品質が検証された。成功したChIPおよびT-ChIPは、GAPDH遺伝子のプロモーター領域を標的とするプライマーを用いた濃縮分析を通じて証明された。
