DNA tiling is an effective approach to make programmable nanostructures. We describe the protocols to construct complex two-dimensional shapes by the self-assembly of single-stranded DNA tiles.
Current methods in DNA nano-architecture have successfully engineered a variety of 2D and 3D structures using principles of self-assembly. In this article, we describe detailed protocols on how to fabricate sophisticated 2D shapes through the self-assembly of uniquely addressable single-stranded DNA tiles which act as molecular pixels on a molecular canvas. Each single-stranded tile (SST) is a 42-nucleotide DNA strand composed of four concatenated modular domains which bind to four neighbors during self-assembly. The molecular canvas is a rectangle structure self-assembled from SSTs. A prescribed complex 2D shape is formed by selecting the constituent molecular pixels (SSTs) from a 310-pixel molecular canvas and then subjecting the corresponding strands to one-pot annealing. Due to the modular nature of the SST approach we demonstrate the scalability, versatility and robustness of this method. Compared with alternative methods, the SST method enables a wider selection of information polymers and sequences through the use of de novo designed and synthesized short DNA strands.

Vi rapporterade nyligen en metod för att konstruera diskreta nanostrukturer med föreskrivna 2D former med enkelsträngade plattor (SST), och visade strukturer med komplexitet jämförbar med DNA-origami 26. Denna article är en anpassning av vårt tidigare arbete 26 och beskriver i detalj protokoll för att ordna individuellt adresserbara specialverktygen till avancerade finita 2D former med exakt föreskrivna dimensioner (bredder och längder) och morfologier. En viktig fördel med SST-metoden är dess modularitet. Varje komponent SST av en struktur fungerar som en modulär konstruktion enhet i församlingen, och olika undergrupper av dessa specialverktygen producerar olika former. Därför har vi etablerat en allmän plattform för att bygga nanostrukturer med föreskrivna storlekar och former från korta, syntetiska DNA-strängar.
Specialverktygen innehåller fyra domäner, vardera 10 eller 11 nukleotider lång (Figur 1A). De specialverktygen binder så att deras parallella spiraler skapa en DNA-gitter hålls samman av crossover bindningar. Varje crossover är fosfat mellan domänerna 2 och 3. Fosfat sträckes artificiellt i diagrammen för visuell klarhet. De delning är placerade två spiralvarv (21 baser) från varandra (<stark> Figur 1B). Komposit rektanglarna betecknas med sina mått av antalet spiraler och spiralvarv. Till exempel, som är en rektangel sex spiraler bred och åtta spiral vänder lång refereras som en 6H × 8T rektangel. Specialverktygen kan lämnas ut, tillade eller på annat sätt om för att skapa strukturer för godtyckliga former och storlekar (Figur 1C). Exempelvis kan en rektangulär utformning rullas till ett rör med en önskad längd och radie (Figur 1D).
Alternativt kan den rektangulära SST gitter ses som en molekylär duk som består av SST pixlar, vardera 3 nm genom 7 nm. I denna studie använder vi en molekyl duk av 310 fullängds interna specialverktygen, 24 fullängdsspecialverktygen som utgör de vänstra och högra gränser och 28 halv längd specialverktygen som bildar de övre och nedre gränser. Duken har 24 dubbelspiraler kopplade genom delning och varje helix innehåller 28 spiralvarv (294 baser) och därför kallas24h × 28T rektangulär duk. 24H × 28T duk har en molekylvikt liknande den hos en DNA origami struktur skapas från en M13-fag byggnadsställning.
I strukturen bildningssteget, är det viktigt att hålla en lämplig koncentration av magnesiumkatjoner (t.ex.., 15 mM) i DNA-strängen blandningen egen montera DNA nanostrukturer. Även i agarosgelen karakterisering / reningssteg, är det viktigt att hålla en lämplig magnesium katjonkoncentration (t.ex.., 10 mM) i gelén och gelén kör buffert för att bibehålla DNA nanostrukturer under elektrofores.
