现在，开始将果蝇保持在 25 摄氏度的同一小瓶中。两天后，报告基因表达将达到最佳状态，并且可以解剖果蝇。准备时，将三个深凹陷井放在冰上。
用 70% 乙醇填充一个孔，用 PBS 填充一个孔，用 S2 细胞培养基填充一个孔。然后，装入一个 3 厘米长的解剖皿，内衬黑色硅胶和冷 S2。在 S2 中进行整个解剖以保持组织健康。现在，用二氧化碳麻醉苍蝇。
然后，使用镊子或羽毛将果蝇放入冷的 70% 乙醇中约 30 秒，然后用冷的 PBS 浸泡约 30 秒，然后将它们转移到冷的 S2 中。因此，清洗所有要解剖的苍蝇。最多 10 只一种基因型的果蝇通常就足够了。现在，在 30 分钟内，解剖出所有的大脑。
首先，将头部与身体的其他部分分离并丢弃身体。在整个解剖过程中，用另一只手握住头部，否则很难重新抓住它。接下来，仅抓住视网膜下方的组织，拉出一只眼睛。
然后拉掉另一只眼睛，从而暴露大脑和周围组织。接下来，去除大脑周围的所有气管组织和剩余的角质层，直到脑组织看起来干净。必须去除所有气管组织以获得最佳染色结果。
