接下来，将微流控芯片放置在频闪增强显微镜载物台上，确保液滴生成连接可见。使用控制软件界面将移液器吸头加热器和载玻片加热器设置为 40 摄氏度。使用带有管道和 PDMS 塞的注射器，将 1% 琼脂糖细胞悬浮液混合物加载到 200 微升移液器吸头中。
将尖端插入尖端加热器，并将其放在微流体芯片中水相的入口处。将吸头的 PDMS 密封件更换为连接到流量控制系统管路的密封件。接下来，将油管插入第二个入口，将出口管端插入废液管。
然后在用户界面上将默许和油相的压力设置为 80 毫巴，并开始输注细胞悬液和油。将油相调整为 320 毫巴，将默许相调整为 180 毫巴。请等待 1 分钟以稳定液滴的产生。
液滴生成稳定后，将出口管从废液管转移到收集管。继续在冰上收集液滴，直到样品储液槽为空。收集后，将试管在 4 摄氏度下放置 1 小时，让琼脂糖凝胶进入液滴内。
将含有细菌的凝胶微滴和阴性对照液滴在 37 摄氏度下孵育 4 小时或过夜以进行菌落生长。孵育后，使用带有 21 号针头的 3 毫升注射器小心地去除凝胶微滴乳液基底上的油。将 50 微升凝胶微滴转移到新的微管中，并将其储存在 4 摄氏度下以进行进一步的液滴分析，加入氟化油与 PFO 的一对一混合物，其体积等于剩余的乳液。
接下来，在乳液顶部添加大约 200 微升 0.9% 氯化钠缓冲液。涡旋混合物，然后在定速离心机中短暂旋转。小心地从液体界面底部去除油相，并从顶部丢弃 100 微升氯化钠溶液。
将 2 μL 凝胶微滴转移到成像室载玻片中，并添加 5 μL 氟化油以帮助形成单层液滴以实现最佳成像。在显微镜上，从顶部激活白色 LED 矩阵照明以进行明场成像。安装准备好的载玻片。
聚焦样品以定位单层液滴并捕获明场图像。接下来，调整滤光片轮以与绿色波长滤光片对齐。切换到 470 纳米 LED 进行激发，无需移动样品即可捕获菌落的荧光图像。
将两微升碘化丙啶染色的微凝胶转移到成像室芯片中，并加入 5 微升 0.9% 氯化钠溶液以形成单层微凝胶。密封芯片的入口和出口，以防止成像过程中蒸发。调整用于碘化丙啶成像的红色波长间隔滤光片，并捕获明场和荧光图像。
