Since the discovery of the green fluorescent protein gene, fluorescent proteins have impacted molecular cell biology. This protocol describes how expression of distinct fluorescent proteins through genetic engineering is used for barcoding individual cells. The procedure enables tracking distinct populations in a cell mixture, which is ideal for multiplexed applications.
Fluorescent proteins, fluorescent dyes and fluorophores in general have revolutionized the field of molecular cell biology. In particular, the discovery of fluorescent proteins and their genes have enabled the engineering of protein fusions for localization, the analysis of transcriptional activation and translation of proteins of interest, or the general tracking of individual cells and cell populations. The use of fluorescent protein genes in combination with retroviral technology has further allowed the expression of these proteins in mammalian cells in a stable and reliable manner. Shown here is how one can utilize these genes to give cells within a population of cells their own biosignature. As the biosignature is achieved with retroviral technology, cells are barcoded ´indefinitely´. As such, they can be individually tracked within a mixture of barcoded cells and utilized in more complex biological applications. The tracking of distinct populations in a mixture of cells is ideal for multiplexed applications such as discovery of drugs against a multitude of targets or the activation profile of different promoters. The protocol describes how to elegantly develop and amplify barcoded mammalian cells with distinct genetic fluorescent markers, and how to use several markers at once or one marker at different intensities. Finally, the protocol describes how the cells can be further utilized in combination with cell-based assays to increase the power of analysis through multiplexing.
Tecnologias como a espectroscopia de fluorescência, microscopia de fluorescência e citometria de fluxo, todos dependem de fluorescência, uma propriedade amplamente explorado em aplicações bioquímicos, biomédicos e químicos. A fluorescência, quer intrínseca ou por meio de rotulagem, tem sido explorada para a análise dos padrões de expressão de proteína, e os perfis de destino celular, as interacções proteína e funções biológicas 1-9, e através de fluorescência / Förster transferência de energia de ressonância para a detecção de interacções biomoleculares e alterações conformacionais 10-13. Em paralelo, embora de forma independente, o desenvolvimento da tecnologia retroviral tem facilitado drasticamente a expressão estável de informação genética em células de mamíferos ectópica 20-23. Assim, não é surpreendente que esta tecnologia tem sido utilizado para transferir genes de proteínas fluorescentes em uma ampla série de tipos de células e tecidos ou 24-28 para a produção de animais transgénicos 29-31. Seguindo a natureza dos retrovírus, a informação genética da proteína fluorescente ectópica é introduzido no genoma da célula 32 e a célula torna-se fluorescente `para ever'. Esta propriedade permitiu a localização de destino celular, ou de uma única célula de uma população de células. A célula agora fluorescente tem assim acquivermelho sua própria bioassinatura e pode ser definida como com código de barras. A sua bioassinatura único identifica-lo a partir de outras células e, muito importante, que distingue a partir de células geneticamente manipuladas para expressar as proteínas fluorescentes diferentes com espectros de absorção / emissão distinguíveis. Aplicações biológicas, tais como a localização dos fatores de reprogramação para pluripotência 33, a análise dos factores subnucleares para a elucidação da localização nucleolar 34, a construção de plasmídeos repórter fluorescentes para estudos de transcrição 35 ou com a etiqueta genética de neurónios para o estudo da arquitectura da rede neuronal 36 , são apenas quatro exemplos dos muitos que têm explorado diferentes genes da proteína fluorescente para a mesma configuração experimental.
A citometria de fluxo tem sido amplamente utilizada para a análise de processos biológicos ao nível de uma única célula, tais como a expressão do gene, do ciclo celular, apoptose, e a sinalização através de fosforiloção 37-43 .A expressão estável de genes de proteínas fluorescentes em células de mamíferos tem melhorado ainda mais a utilidade de citometria de fluxo para análise das células 38,44 e interacções ligando-receptor 45. Recursos avançados têm permitido citometria de fluxo para se tornar uma metodologia amplamente utilizada para alto rendimento e alto teor de triagem 46. Apesar de o número agora se expandiu de fluorímetros e robótica tecnologias que podem sistemas de leitor de placas pares, imagens e citometria de fluxo, parece haver uma falta no projeto experimental que poderá explorar e encaixar essas capacidades tecnológicas avançadas.
Metodologias rápido, confiável, simples e robustas baseadas em células são drasticamente necessária para aplicações multiplexados que melhoram ainda mais a capacidade de alto rendimento. Isto é especialmente verdadeiro no campo da descoberta de drogas onde ensaios baseados em células de engenharia em um formato multiplex pode aumentar o poder de rastreio de alto rendimento 39,47-50 </sup>. Multiplexing, pois permite análises simultâneas em uma amostra, aumenta ainda mais as capacidades de alto rendimento 51-54. O código de barras genético fluorescente não só permite a multiplexagem elegante, mas também, uma vez engenharia, contorna a necessidade de protocolos que consomem tempo, reduz os custos acompanhados com anticorpos, grânulos e manchas 39,52,55, e pode reduzir o número de telas necessários para alta aplicações de transferência. Descrevemos recentemente como a tecnologia pode melhorar retroviral multiplexing através barcoding genético fluorescente para aplicações biológicas, por expressar um ensaio previamente desenvolvido para monitorar o HIV-1 atividade protease 56,57 com diferentes variantes clinicamente prevalentes 58. A metodologia é explicada de forma mais descritiva com foco em como selecionar e ampliar células geneticamente com código de barras fluorescentes e como produzir painéis de populações clonais que expressam proteínas fluorescentes distintas e / ou diferente intensit fluorescênciaies. Painéis de populações celulares distintas com base nas suas características fluorescentes melhorar as capacidades de multiplexados, que pode ainda ser exploradas em combinação com ensaios baseados em células que atacam diferentes questões biológicas. O protocolo também descreve como a engenharia de um painel de células com código de barras com um dos ensaios baseados em células previamente desenvolvidos no laboratório, como exemplo 59. Este protocolo, assim, não se destina a mostrar a tecnologia bem estabelecida retroviral / lentivírus para transferência genética, o valor de proteínas fluorescentes ou as aplicações de citometria de fluxo 60,48 mas sim para mostrar o reforço do poder combinar os três para aplicações multiplexados.
Aqui dois procedimentos bem estabelecidos foram combinados; através de tecnologia de engenharia genética retroviral e detecção de proteínas fluorescentes utilizando citometria de fluxo.
