Since the discovery of the green fluorescent protein gene, fluorescent proteins have impacted molecular cell biology. This protocol describes how expression of distinct fluorescent proteins through genetic engineering is used for barcoding individual cells. The procedure enables tracking distinct populations in a cell mixture, which is ideal for multiplexed applications.
Fluorescent proteins, fluorescent dyes and fluorophores in general have revolutionized the field of molecular cell biology. In particular, the discovery of fluorescent proteins and their genes have enabled the engineering of protein fusions for localization, the analysis of transcriptional activation and translation of proteins of interest, or the general tracking of individual cells and cell populations. The use of fluorescent protein genes in combination with retroviral technology has further allowed the expression of these proteins in mammalian cells in a stable and reliable manner. Shown here is how one can utilize these genes to give cells within a population of cells their own biosignature. As the biosignature is achieved with retroviral technology, cells are barcoded ´indefinitely´. As such, they can be individually tracked within a mixture of barcoded cells and utilized in more complex biological applications. The tracking of distinct populations in a mixture of cells is ideal for multiplexed applications such as discovery of drugs against a multitude of targets or the activation profile of different promoters. The protocol describes how to elegantly develop and amplify barcoded mammalian cells with distinct genetic fluorescent markers, and how to use several markers at once or one marker at different intensities. Finally, the protocol describes how the cells can be further utilized in combination with cell-based assays to increase the power of analysis through multiplexing.
Tecnologie come spettroscopia di fluorescenza, microscopia a fluorescenza e citometria a flusso, tutti si basano su di fluorescenza, una proprietà ampiamente sfruttato in applicazioni biochimiche, biomediche, e chimici. Fluorescenza, sia intrinseca o tramite l'etichettatura, è stata sfruttata per l'analisi dei pattern di espressione di proteine e profili, destino cellulare, interazioni proteina e le funzioni biologiche 1-9, e attraverso di fluorescenza / Förster trasferimento di energia di risonanza per la rivelazione di interazioni biomolecolari e cambiamenti conformazionali 10-13. Dal momento che l'isolamento del victoria proteina fluorescente verde Aequorea (GFP) 14, la scoperta di proteine fluorescenti aggiuntivi presenti in natura provenienti da altri cnidari, in particolare i coralli, ha ampiamente aumentato il numero di proteine fluorescenti esistenti con spettri di eccitazione / emissione distinguibili. Questi, insieme con l'introduzione di mutazioni nei loro geni 15-19, HAVe ulteriormente ampliato le possibilità, ottenendo una vera tavolozza di proteine fluorescenti a disposizione degli scienziati che sfruttano la microscopia, citometria a flusso e altre tecnologie basate sulla fluorescenza per le loro ricerche.
In parallelo, anche se in maniera indipendente, lo sviluppo della tecnologia ha drasticamente retrovirale facilitato l'espressione stabile di informazioni genetiche ectopica in cellule di mammifero 20-23. Non è quindi sorprendente che questa tecnologia è stata utilizzata per trasferire geni di proteine fluorescenti in un ampio numero di tipi di cellule e tessuti 24-28 o per la produzione di animali transgenici 29-31. Seguendo la natura dei retrovirus, l'informazione genetica della proteina fluorescente ectopica viene introdotto all'interno del genoma della cella 32 e la cella diventa fluorescente `per ever'. La struttura, ha permesso il monitoraggio del destino delle cellule, o di una singola cella all'interno di una popolazione di cellule. La cella ora fluorescente così acquicolore rosso proprio BioSignature e può essere definito come codice a barre. La sua unica BioSignature identifica da altre cellule, e, soprattutto, la distingue dalle cellule geneticamente manipolate per esprimere proteine fluorescenti diversi con spettri di assorbimento / emissione distinguibili. Applicazioni biologiche quali il monitoraggio dei fattori di riprogrammazione verso pluripotency 33, l'analisi dei fattori subnucleari per la delucidazione della localizzazione nucleolare 34, la costruzione dei plasmidi reporter fluorescenti per studi trascrizionali 35 o l'etichettatura genetica dei neuroni per lo studio di architettura di rete neuronale 36 , sono solo quattro esempi dei molti che hanno sfruttato diversi geni di proteine fluorescenti per lo stesso apparato sperimentale.
La citometria a flusso è stato ampiamente utilizzato per l'analisi dei processi biologici a livello di singola cellula, come l'espressione genica, ciclo cellulare, apoptosi, e segnalazione attraverso fosforilzione 37-43 .Il espressione stabile di geni di proteine fluorescenti in cellule di mammifero ha ulteriormente migliorato l'utilità di citometria a flusso per l'analisi delle cellule 38,44 e ligando-recettore interazioni 45. Capacità avanzate hanno permesso di citometria a flusso per diventare una metodologia ampiamente utilizzata per high-throughput e alto contenuto di screening 46. Nonostante il numero ampliato di fluorometers e robotica tecnologie che possano sistemi per la lettura paio piastre, imaging e citometria a flusso, sembra che ci sia una mancanza di disegno sperimentale che può sfruttare e montare queste capacità tecnologiche avanzate.
Metodologie basate sulle cellule veloci, affidabili, semplici e robuste sono drasticamente necessari per le applicazioni canalizzate che migliorano ulteriormente la capacità high-throughput. Questo è particolarmente vero nel campo della scoperta di farmaci in cui saggi cellulari di ingegneria in un formato multiplex può migliorare la potenza di high-throughput di screening 39,47-50 </sup>. Multiplexing, in quanto permette analisi simultanee in un campione, migliora ulteriormente le funzionalità high-throughput 51-54. Barcoding genetica fluorescente permette non solo elegante multiplexing, ma anche, una volta costruito, elude la necessità di protocolli in termini di tempo, riduce i costi accompagnate da anticorpi, perline e macchie 39,52,55, e può ridurre il numero di schermi necessari per alto applicazioni di throughput. Abbiamo recentemente descritto come la tecnologia può migliorare retrovirale multiplexing attraverso barcoding genetica fluorescente per applicazioni biologiche, esprimendo un test precedentemente sviluppato per monitorare HIV-1 proteasi 56,57 con diverse varianti clinicamente prevalenti 58. La metodologia è illustrata in modo più descrittivo concentrandosi su come selezionare e amplificare le celle a barre geneticamente fluorescenti e come produrre pannelli di popolazioni clonali che esprimono proteine fluorescenti distinte e / o diversa intensit fluorescenzaIES. Pannelli di popolazioni di cellule distinguibili in base alle loro caratteristiche fluorescenti aumentano funzionalità multiplexing, che possono essere ulteriormente sfruttati in combinazione con saggi cellulari che affrontano diverse questioni biologiche. Il protocollo inoltre descritto come ingegnere di un gruppo di cellule con codice a barre che recano uno dei saggi cellulari precedentemente sviluppate in laboratorio, come ad esempio 59. Questo protocollo non è quindi lo scopo di mostrare la consolidata tecnologia retrovirale / lentivirali per il trasferimento genetico, il valore delle proteine fluorescenti o le applicazioni di citometria a flusso 60,48 ma piuttosto per mostrare la potenza migliorando di combinare tre per le applicazioni canalizzate.
Qui sono stati combinati due procedure consolidate; l'ingegneria genetica attraverso la tecnologia retrovirali e l'individuazione di proteine fluorescenti che utilizzano citometria a flusso. Codici a barre a base di proteine fluorescenti genetica per la produzione di linee cellulari uniche fornisce un modo semplice e affidabile per applicazioni multiplex.
