This study presents the development of reproducible methodologies to study biofilm inhibitors and their effects on Bacillus subtilis multicellularity.
This work assesses different methodologies to study the impact of small molecule biofilm inhibitors, such as D-amino acids, on the development and resilience of Bacillus subtilis biofilms. First, methods are presented that select for small molecule inhibitors with biofilm-specific targets in order to separate the effect of the small molecule inhibitors on planktonic growth from their effect on biofilm formation. Next, we focus on how inoculation conditions affect the sensitivity of multicellular, floating B. subtilis cultures to small molecule inhibitors. The results suggest that discrepancies in the reported effects of such inhibitors such as D-amino acids are due to inconsistent pre-culture conditions. Furthermore, a recently developed protocol is described for evaluating the contribution of small molecule treatments towards biofilm resistance to antibacterial substances. Lastly, scanning electron microscopy (SEM) techniques are presented to analyze the three-dimensional spatial arrangement of cells and their surrounding extracellular matrix in a B. subtilis biofilm. SEM facilitates insight into the three-dimensional biofilm architecture and the matrix texture. A combination of the methods described here can greatly assist the study of biofilm development in the presence and absence of biofilm inhibitors, and shed light on the mechanism of action of these inhibitors.
Flercelliga bakteriesamhällen spelar viktiga roller i naturliga och antropogena miljöer, och kan vara till nytta eller mycket skadlig. Dessa flercelliga kolonier kallas biofilmer, varvid de enskilda cellerna är inbäddade i en egenproducerade extracellulära polymera substanser (EPS) matris. EPS kraftigt vidhäfta cellerna till ytan de kolonisera. De fungerar som en sköld mot mekaniska och kemiska krafter och skapa en nära kontakt mellan angränsande celler, vilket underlättar cellulär kommunikation 1. En biofilm kan ses som ett differentierat samhälle, där celler använder starkt reglerad, iscensatt processer för att samordna sina insatser i samhället, liksom över arter 2-5. Övergången från ett plankton fritt levande läge för tillväxt till en biofilm tillstånd förknippas ofta med utvecklingsprocesser. Ett bra exempel är de grampositiva jordbakterien Bacillus subtilis och därför en undomesticated stam fungerar som en robust modellorganism för att studera utvecklingsstadier som leder till biofilmbildning. I denna bakterie, rörliga celler organiserar sig i iögonfallande flercelliga strukturer som utför specialiserade arbetsuppgifter 4. En grupp av celler, den matris producenterna utsöndrar exopolysackarider 6, den amyloidprotein Tasa 7,8, och ytan hydrofobicitet proteinet BslA 9,10; vilka alla deltar i sammansättningen av de EPS 11-13.
Med tanke på överflödet av biofilmer i naturliga och antropogena nischer och den förmodade dödliga skador de kan orsaka, det finns ett trängande behov av att hitta sätt att förhindra deras bildning. Småmolekylinhibitorer kan underlätta upptäckten av nya regulatoriska vägar, enzymer och strukturella proteiner involverade i biofilmbildning, och därigenom främja insikter i komplexa processer av flercelliga gemenskap enheten. Som B. subtilis är en väl studerad modell för biofilmbildning 14,15, kan den användas för att utvärdera effekterna av olika biofilm hämmare. Denna studie behandlar fyra grundläggande metoder som är viktiga för att utvärdera svaret av biofilmer på småmolekylinhibitorer. För det första att se till att dessa hämmare har en biofilm-specifikt mål, är separationen av effekten på planktontillväxt från effekten på biofilm formation kritisk. De flesta antibakteriella medel målceller i deras plankton tillväxtfas, men molekyler som riktar sig mot biofilmen livsstil är sällsynta. Dessutom, eftersom molekyler som inte påverkar planktontillväxt är inte giftig, kan de minska selektionstryck gynnar antibiotikaresistenta mutanter 16. Till exempel när biofilmer behandlas med D-aminosyror eller vissa andra cellvägg störande molekyler, de antingen störs eller demonteras, men dessa inhibitorer endast milt påverkar planktontillväxt 12,17. Däremot många antibiotika dramatiskt försämra planktontillväxt, med little eller ingen effekt på bildning av biofilm 17.
För det andra, är avgörande om upprättande av en konsekvent och robust experimentell ram för att studera effekten av små molekyler. Vi observerade att den aktiva koncentrationsområdet av småmolekylinhibitorer var känslig för de pre-odlingsbetingelser och i den experimentuppställning som används för att studera effekten av dessa småmolekylära inhibitorer. Olika rapporter, särskilt de som studerar B. subtilis, visade variationer i koncentrationsintervall vid vilket D-aminosyror hämmar bildningen av pellicles – de flytande bakteriella biofilmer 12,17-19. Resultaten som presenteras här tyder på att följande faktorer hänsyn till skillnader i den aktiva koncentrationsintervall: pre-odlingsbetingelser (logaritmisk 12,17 kontra sen stationär 20 tillväxtfas), tillväxtmediet som används i pre-odlingsbetingelser (rik, odefinierat [Luria Broth, LB] kontra definieras [natriumglutamat-glycerol, MSgg]), inokuleringen förhållandet och i synnerhet avlägsnandet av den pre-kulturmedium före ympning. Temperaturen av statisk hinna tillväxt visade en mindre viktig roll i aktivitetsintervallet för den lilla molekylen hämmaren D-leucin, en representativ D-aminosyra som används i denna studie.
Slutligen, när de biofilmer behandlas med specifika biofilm inhibitorer, robusta och informativa metoder krävs för att karakterisera verkningarna av dessa inhibitorer på biofilm fitness. Här används två metoder för att självständigt karakteriserar effekten av småmolekylära inhibitorer beskrivs i detalj: (1) Effekten på enskilda celler inom en biofilm koloni och deras motståndskraft mot antimikrobiella medel. Celler i biofilmer är vanligtvis mer resistenta mot antibiotika jämfört med fritt levande bakterier 21-23. Även om detta fenomen är multifaktoriell, har förmåga EPS för att minska antibiotika penetration ofta betraktas som en tilltalande förklaring 24 </sup>. Denna metod bedömer överlevnad förutbestämda biofilmceller efter exponering för antibakteriella ämnen. (2) Effekten på biofilmen koloni arkitektur, från det stora till det lilla skalan. Biofilm kolonier kännetecknas av sin tredimensionella struktur och närvaron av EPS. Med hjälp av svepelektronmikroskop, kan förändringar i cellmorfologi, biofilm koloni struktur och arkitektur och överflöd av EPS visualiseras från den stora (mm) till den lilla skalan (nm).
Bacillus subtilis bildar robusta och mycket strukturerade biofilmer både i flytande (pellicles) och på fast medium (kolonier). Därför fungerar den som en idealisk modellorganism för att karaktärisera verkningsmekanismen för specifika biofilm hämmare.
