Here, we outline how to study mitochondrial localization of a (cell cycle) kinase, and how to determine its sub-mitochondrial location as well as potential mitochondrial substrates/targets. Forced expression of proteins into the mitochondria provides a useful tool for studying the functional consequences of mitochondrial localization of a protein of interest.
Although mitochondria possess their own transcriptional machinery, merely 1% of mitochondrial proteins are synthesized inside the organelle. The nuclear-encoded proteins are transported into mitochondria guided by their mitochondria targeting sequences (MTS); however, a majority of mitochondrial localized proteins lack an identifiable MTS. Nevertheless, the fact that MTS can instruct proteins to go into the mitochondria provides a valuable tool for studying mitochondrial functions of normally nuclear and/or cytoplasmic proteins. We have recently identified the cell cycle kinase CyclinB1/Cdk1 complex in the mitochondria. To specifically study the mitochondrial functions of this complex, mitochondrial overexpression and knock-down of this complex without interfering with its nuclear or cytoplasmic functions were essential. By tagging CyclinB1/Cdk1 with MTS, we were able to achieve mitochondrial overexpression of this complex to study its mitochondrial targets as well as functions. Via tagging dominant-negative Cdk1 with MTS, inhibition of Cdk1 activity was accomplished particularly in the mitochondria. Potential mitochondrial targets of CyclinB1/Cdk1 complex were identified using a gel-based proteomics approach. Unlike traditional 2D gel analysis, we employed 2-dimensional difference gel electrophoresis (2D-DIGE) technology followed by phosphoprotein staining to fluorescently label differentially phosphorylated proteins in mitochondrial Cdk1 expressing cells. Identification of phosphoprotein spots that were altered in wild type versus dominant negative Cdk1 bearing mitochondria revealed the identity of mitochondrial targets of Cdk1. Finally, to determine the effect of CyclinB1/Cdk1 mitochondrial localization in cell cycle progression, a cell proliferation assay using a synthetic thymidine analogue EdU (5-ethynyl-2′-deoxyuridine) was used to monitor the cells as they go through the cell cycle and replicate their DNA. Altogether, we demonstrated a variety of approaches available to study mitochondrial localization and activity of a cell cycle kinase. These are advanced, yet easy to follow methods that will be beneficial to many cell biology researchers.
In zoogdieren, celcyclus progressie afhankelijk sterk geordende gebeurtenissen gecontroleerd door cyclinen en cycline-afhankelijke kinasen (Cdks) 1. Via haar cytoplasma, nucleaire en centrosomal lokalisatie, CyclinB1 / Cdk1 is in staat om verschillende gebeurtenissen in mitose zoals nucleaire envelop afbraak en centrosome scheiding 2 synchroniseren. CyclinB1 / Cdk1 mitotische cellen beschermt tegen apoptose 3 en bevordert mitochondriale splitsing, een kritische stap voor een gelijke verdeling van mitochondriën de nieuw gevormde dochtercellen 4.
In prolifererende zoogdiercellen wordt mitochondriale ATP gegenereerd via oxidatieve fosforylering (OXPHOS) machines (elektronentransportketen), dat bestaat uit 5 multi-subunit complexen; complex I – complex V (CI-CV). Nicotinamide adenine dinucleotide (NADH): ubiquinone oxidoreductase of complex I (CI) is de grootste en minst begrepen van de vijf complexen 5. Het complex consists van 45 subeenheden, 14 hiervan vormen de katalytische kern. Eenmaal geassembleerd, het complex uit van een L-vormige structuur met een arm uitsteekt in de matrix en de andere arm ingebed in het binnenste membraan 6,7. Mutaties in CI subeenheden zijn de oorzaak van verschillende mitochondriale aandoeningen 8. Een functioneel efficiënt CI in OXPHOS vereist niet alleen algemene mitochondriale respiratie 9, maar ook voor een succesvolle celcyclusprogressie 10. Het ontrafelen van de mechanismen die ten grondslag liggen aan het functioneren van deze membraangebonden enzymcomplex in gezondheid en ziekte kan de ontwikkeling van nieuwe diagnostische procedures en geavanceerde therapeutische strategieën mogelijk te maken. In een recente studie, hebben wij gevonden dat de CyclinB1 / Cdk1 complex verplaatst zich in mitochondria in de (Gap 2) G2 / (mitose) M fase en fosforyleert CI subeenheden mitochondriale energieproductie verbeteren, potentieel verhoogde energiebehoefte van cellen tijdens cel offset 11 cyclus. Hier sho wewcase experimentele werkwijzen en strategieën die kunnen worden gebruikt om mitochondriale translocatie van andere nucleaire / cytoplasmatische kinasen bestuderen hun mitochondriale substraten en functionele gevolgen van de mitochondriale lokalisatie middels CyclinB1 / Cdk1 als voorbeeld.
De vaststelling dat de CyclinB1 / Cdk1 complex verplaatst zich in mitochondria als dat nodig was voor de studies van de mitochondriën-specifieke overexpressie en knock-down van dit complex. Mitochondriën-specifieke expressie van eiwitten te bereiken, kan men een mitochondria doelsequentie (MTS) toevoegen aan de N-terminus van het eiwit van belang. Mitochondriën targeting sequenties kan de sortering van de mitochondriale eiwitten in de mitochondria welke gewoonlijk 12 verblijven. We hebben een 87 base mitochondria targeting sequentie afgeleid van de voorloper van de menselijke cytochroom c oxidase subunit 8A (COX8) gebruikt en gekloond het in Green Fluorescent Protein (GFP) gemerkte CyclinB1 of Red FluorescentEiwit (RFP) gemerkte Cdk1 bevattende plasmiden in frame. Deze methode liet ons toe om te richten CyclinB1 en Cdk1 in de mitochondriën, in het bijzonder het veranderen van de mitochondriale expressie van deze eiwitten zonder dat hun nucleaire zwembad. Door fluorescent tagging deze eiwitten, waren we in staat om hun lokalisatie in real time te volgen. Zo hebben we MTS geïntroduceerd in een plasmide dat RFP-tag dominant negatief Cdk1, wat ons toeliet om specifiek knock down het mitochondriale expressie en functies van Cdk1. Het is essentieel om onderscheid te maken tussen mitochondriale en nucleaire functies van de kinasen die dubbele lokalisaties zoals Cdk1 hebben. Techniek MTS in de N-terminale van deze tweevoudige functionaliteit kinasen biedt een goede strategie die gemakkelijk toe te passen en effectief.
Aangezien Cdk1 is een celcyclus kinase is essentieel voor de voortgang van de celcyclus te bepalen wanneer Cdk1 wordt vertaald in mitochondria. Hiervoor hebben we een nieuwe metho gebruiktd gehalte aan DNA in cellen te volgen. Traditionele werkwijzen omvatten het gebruik BrdU (bromodeoxyuridine), een synthetisch analoog van thymidine, die wordt opgenomen in de nieuw gesynthetiseerde DNA tijdens de S fase van de celcyclus te vervangen thymidine. Vervolgens de cellen die actief replicerend hun DNA kan worden gedetecteerd met behulp van anti-BrdU-antilichamen. Een nadeel van deze werkwijze is dat het denaturatie van DNA toegankelijk voor de BrdU antilichaam verschaffen door scherp methoden zoals zuur of warmtebehandeling, hetgeen kan leiden tot onverenigbaarheid tussen resultaten 13,14. Als alternatief hebben we gebruik gemaakt van een soortgelijke benadering van het actief delende cellen met een andere thymidine analogon EDU controleren. Edu-detectie vereist geen agressieve DNA denaturatie een zacht reinigingsmiddel behandeling kan de detectie reagens om toegang te krijgen tot de EDU in nieuw gesynthetiseerde DNA. De EDE methode heeft bewezen betrouwbare, consistente en potentieel voor high-throughput analyse 15 zijn.
Tenslotte, to bepalen de mitochondriale substraten Cdk1, gebruikten we een proteomics tool genaamd 2D-DIGE, die is een verbeterde versie van de klassieke twee-dimensionale gelelektroforese. Tweedimensionale elektroforese scheidt proteïnen op basis van hun iso-elektrisch punt in de eerste dimensie en het molecuulgewicht in de tweede. Aangezien post-translationele modificaties als fosforylatie beïnvloeden het isoelektrisch punt en het molecuulgewicht van de eiwitten, kan 2D gels verschillen tussen fosforylatie status van eiwitten in verschillende monsters te detecteren. De grootte (stippellijn intensiteit) eiwit vlekken verandert met het expressieniveau van eiwitten, waardoor kwantitatieve vergelijking tussen meerdere monsters. Met behulp van deze methode, waren we in staat om de gefosforyleerde eiwitten te onderscheiden in wild-type versus mutant-mitochondriën gerichte Cdk1 tot expressie brengen. De specifieke eiwit plekken die toonde in het wild-type, maar ontbraken in de mitochondriën gerichte mutant Cdk1 voorbereiding werden geïsoleerd engeïdentificeerd met behulp van massaspectrometrie.
In traditionele 2D-gels worden trifenylmethaankleurstoffen gebruikt om de eiwitten zichtbaar op de gel. 2D-DIGE gebruikt fluorescent eiwit labels met minimaal effect op proteïne elektroforetische mobiliteit. Ander eiwit monsters kunnen worden gelabeld met verschillende fluorescente kleurstoffen, gemengd en gescheiden door de identieke gels, waardoor de co-elektroforese van meerdere monsters op één gel 16. Dit minimaliseert de gel naar gel variaties wat een kritiek probleem in gel-gebaseerde proteomics onderzoek.
Zoals de eiwitten die bestemd zijn voor andere subcellulaire organellen, de beoogde mitochondriale eiwitten bezitten targeting signalen in de primaire of secundaire structuur die hen direct naar het organel met behulp van uitgebreide eiwit translocatie en vouwmachines 21,22. Mitochondriën targeting sequenties (MTS) uitsluitend verkregen van mitochondriale resident eiwitten zoals COX8 kan worden toegevoegd aan N-terminus van elke gensequentie specifieke eiwitten in de mitochondriën richten 11,23,24.</su…
