En detaljert protokoll for å bruke Klikk kjemi-assistert RNA-interactome capture (CARIC) strategi for å identifisere proteiner bindende til både koding og noncoding RNAs presenteres.
En omfattende identifikasjon av RNA-bindende proteiner (RBPs) er nøkkelen til å forstå posttranscriptional regulatoriske nettverket i celler. En brukte strategi for RBP fange utnytter polyadenylation [poly(A)] av målet RNAs, som stort sett oppstår på eukaryote moden mRNAs, forlater de fleste bindende proteiner av non-poly(A) RNAs uidentifisert. Her beskriver vi detaljerte prosedyrer av en nylig rapportert metode kalt Klikk kjemi-assistert RNA-interactome capture (CARIC), som gjør transcriptome hele erobringen av både poly(A) og non-poly(A) RBPs ved å kombinere metabolske merkingen av RNAs, i vivo UV cross-linking og bioorthogonal merking.
Det menneskelige genomet er transkribert til ulike typer koding og noncoding RNAs (ncRNAs), inkludert mRNAs, rRNAs, tRNAs, liten kjernefysiske RNAs (snRNAs), liten nucleolar RNAs (snoRNAs) og lenge ikke-koding RNAs (lncRNAs)1. De fleste av disse RNAs har klær av RBPs og fungerer som ribonucleoprotein partikler (RNPs)2. Derfor er en omfattende identifikasjon av RBPs en forutsetning for å forstå regulatoriske nettverket mellom RNAs og RBPs, som er involvert i ulike menneskelige sykdommer3,4,5.
De siste årene har sett en stor forbedring av RBPs i ulike eukaryote systemer2,6, inkludert menneskelige7,8,9,10,11, musen12,13,14, gjær9,15,16, sebrafisk17 Drosophila melanogaster18,19 , Caenorhabditis elegans16, Arabidopsis thaliana20,21,22og menneskelige parasitter23,24,25 . Disse fremskrittene har blitt lettere ved en RBP datafangst strategi utviklet av Castello et al. 7 og Baltz et al. 8 i 2012, som kombinerer i vivo UV cross-linking RNA og samspill proteiner, oligo(dT) fange av poly(A) RNAs og massespektrometri (MS)-basert proteomic profilering. Gitt det faktum at poly(A) hovedsakelig finnes på eldre mRNAs, som står for bare ~ 3-5% av eukaryote transcriptome26, er dette brukte strategi imidlertid ikke kan fange RBPs samspill med non-poly(A) RNAs, inkludert de fleste ncRNAs og pre-mRNAs.
Her rapporterer vi detaljerte prosedyrer på en nylig utviklet strategi for transcriptome hele tatt både poly(A) og non-poly(A) RBPs27. Kalt CARIC, denne strategien kombinerer i vivo UV cross-linking og metabolske merking av RNAs med analogs med photoactivatable og “klikkbare” nukleosid (som inneholder en bioorthogonal funksjonsgruppe som kan delta i Klikk reaksjon), 4 – thiouridine (4SU), og 5-ethynyluridine (EU). Fremgangsmåten for å få perfekte resultater med CARIC strategi er effektiv metabolske merking, UV cross-linking og klikk reaksjon og vedlikehold av RNA integritet. Fordi Cu(I) brukes som katalysator Klikk reaksjon kan forårsake fragmentering av RNAs, er en Cu(I) ligand som kan redusere RNA fragmentering viktig. Vi beskriver hvordan du utfører effektiv Klikk reaksjoner i celle lysates uten å forårsake alvorlige RNA nedbrytning.
Selv om RBP fange og identifisering i HeLa celler bare er beskrevet i denne protokollen, kan CARIC strategien brukes ulike celletyper og muligens levende organismer. Foruten RBP fange gir denne protokollen også strømlinjeformet trinnvise fremgangsmåter for MS utvalg forberedelse og protein identifikasjon og måling, som kan være nyttig for de som ikke er kjent med proteomic eksperimenter.
Vedlikehold av rettferdig RNA integritet er en av nøklene til vellykket CARIC eksperimenter. Med riktig ligander av Cu(I) og forsiktig operasjon, kan RNA fornedrelse reduseres betydelig, selv om delvis fornedrelse ble observert. Substitusjon prosenter av EU og 4SU i eksperimentelle prøver er 1,18% og 0.46%, henholdsvis (data ikke vist). For intakt RNAs med en lengde på 2000 nt ~ 90% av RNAs inneholder minst én EU og en 4SU.
