En detaljeret protokol for at anvende den Klik kemi-assisteret RNA-interactome capture (CARIC) strategi for at identificere proteiner bindende til begge kodning og noncoding RNA’er præsenteres.
En omfattende identifikation af RNA-bindende proteiner (RBPs) er nøglen til at forstå den posttranskriptionelle regulerende netværk i cellerne. En udbredte strategi for RBP capture udnytter polyadenylation [poly(A)] af target RNA’er, som for det meste opstår på eukaryote modne mRNAs, forlader de fleste bindende proteiner af non-poly(A) RNA’er uidentificerede. Her beskriver vi de detaljerede procedurer i en nyligt rapporterede metode kaldes Klik kemi-assisteret RNA-interactome capture (CARIC), som muliggør transkriptom-wide erobringen af både poly(A) og non-poly(A) RBPs ved at kombinere den metaboliske mærkning af RNA’er, i vivo UV cross-linking og bioorthogonal tagging.
Det menneskelige genom er transskriberet i forskellige typer af kodning og noncoding RNA’er (klarlægning), herunder mRNAs, rRNAs, tRNAer, små nukleare RNA’er (snRNAs), lille nucleolar RNA’er (snoRNAs) og længe ikke-kodende RNA’er (lncRNAs)1. De fleste af disse RNA’er besidder tøj af RBPs og fungere som ribonucleoprotein partikler (RNPs)2. En omfattende identifikation af RBPs er derfor en forudsætning for at forstå den regulerende netværk mellem RNA’er og RBPs, som er impliceret i forskellige menneskelige sygdomme3,4,5.
De sidste par år har været vidne til et stort løft af RBPs opdaget i forskellige eukaryote systemer2,6, herunder menneskelige7,8,9,10,11, musen12,13,14, gær9,15,16, zebrafisk17, Drosophila melanogaster18,19 , Caenorhabditis elegans16, Arabidopsis thaliana20,21,22, og menneskelige parasitter23,24,25 . Disse fremskridt har været lettet ved en RBP capture strategi udviklet af Castello et al. 7 og Baltz et al. 8 i 2012, som kombinerer i vivo UV cross-linking af RNA og dens interagerende proteiner, oligo(dT) opsamling af poly(A) RNA’er og massespektrometri (MS)-baseret proteom profilering. I betragtning af, at poly(A) overvejende findes på modne mRNAs, som tegner sig for kun ~ 3% – 5% af eukaryote transkriptom26, er denne udbredte strategi imidlertid ikke i stand til at indfange RBPs interagerer med non-poly(A) RNA’er, herunder de fleste klarlægning og pre-mRNAs.
Her, rapportere vi de detaljerede procedurer for en nyligt udviklede strategi for transkriptom-wide erobringen af både poly(A) og non-poly(A) RBPs27. Betegnes CARIC, denne strategi kombinerer i vivo UV cross-linking og metaboliske mærkning af RNA’er med photoactivatable og “klikkes” nucleoside analoger (som indeholder en bioorthogonal funktionelle gruppe, der kan deltage i klik reaktion), 4 – thiouridine (4SU), og 5-ethynyluridine (EU). Trin, der er nøglen til at få ideelle resultater med den CARIC strategi er effektiv metaboliske mærkning, UV cross-linking og klik reaktion og vedligeholdelse af RNA integritet. Fordi Cu(I) brugt som katalysator i klik reaktion kan forårsage fragmentering af RNA’er, er en Cu(I) ligand, der kan reducere RNA fragmentering afgørende. Vi beskriver, hvordan du udføre effektiv Klik reaktioner i cellelysater uden at forårsage alvorlige RNA nedbrydning.
Selv om RBP fange og identifikation i HeLa celler kun er beskrevet i denne protokol, kan den CARIC strategi anvendes til forskellige celletyper og eventuelt levende organismer. Udover RBP capture giver denne protokol også strømlinet trinvise procedurer for MS prøveforberedelsen og protein identifikation og kvantificering, som kan være nyttige for dem, der ikke er bekendt med proteom eksperimenter.
Vedligeholdelse af fair RNA integritet er en af nøglerne til succes CARIC eksperimenter. Med passende ligander af Cu(I) og forsigtig drift, kan RNA nedbrydning reduceres betydeligt, selv om delvis nedbrydning blev observeret. Substitution forhold mellem EU og 4SU i eksperimentelle prøver er 1,18% og 0,46%, henholdsvis (data ikke vist). For intakte RNA’er med en længde på 2.000 nt, ~ 90% af RNA’er indeholder mindst én EU og en 4SU. For delvist nedbrudte RNA’er med en længde på 1.000 nt, ~ 70% af RNA’er indeholder m…
