Ein detailliertes Protokoll zur Anwendung der Klick Chemie-gestützte RNA-Interaktom erfassen (CARIC) Strategie um Proteine binden beide Codierung und Forensisches identifizieren RNAs wird vorgestellt.
Eine umfassende Kennzeichnung der RNA-bindende Proteine (RBPs) ist Schlüssel zum Verständnis der posttranskritionelle regulatorischen Netzwerks in den Zellen. Eine weit verbreitete Strategie für RBP-Capture nutzt die Polyadenylation [Poly] Ziel RNAs, die tritt meist auf Eukaryotische reifer mRNAs, verlassen die meisten bindende Proteine der non-poly(A) RNAs nicht identifizierte. Hier beschreiben wir die Einzelheiten einer kürzlich berichtet Methode bezeichnet Klick Chemie-gestützte RNA-Interaktom erfassen (CARIC), die die Transkriptom-weite Erfassung von poly(A) und non-poly(A) RBPs ermöglicht durch die Kombination der metabolischen Kennzeichnung von RNAs in Vivo UV-Vernetzung und Bioorthogonal zu markieren.
Das menschliche Genom ist in verschiedenen Arten der Codierung und Forensisches RNAs (NcRNAs), einschließlich der mRNAs, rRNAs und tRNAs, kleinen nuklearen RNAs (SnRNAs), kleinen Nukleolus RNAs (SnoRNAs) und lange nicht-kodierende RNAs (LncRNAs)1transkribiert. Die meisten von diesen RNAs besitzen Kleidung der RBPs und fungieren als Ribonucleoprotein Partikel (RNPs)2. Daher ist eine umfassende Kennzeichnung der RBPs Voraussetzung zum Verständnis der regulatorischen Netzwerk zwischen RNAs und RBPs, die an verschiedenen Krankheiten beim Menschen3,4,5beteiligt ist.
Die letzten Jahren verzeichnen einen großen Schub von RBPs entdeckt in verschiedenen eukaryontischen Systemen2,6, einschließlich menschliche7,8,9,10,11, Maus12,13,14, Hefe9,15,16, Zebrafisch17, Drosophila Melanogaster18,19 , Caenorhabditis Elegans16, Arabidopsis Thaliana20,21,22und menschliche Parasiten23,24,25 . Diese Fortschritte haben durch eine RBP-Capture-Strategie von Castello Et Al. entwickelt erleichtert 7 und Baltz Et al. 8 im Jahr 2012 verbindet in Vivo UV-Vernetzung der RNA und seinen interagierenden Proteine, oligo(dT) Erfassung von poly(A) RNAs und Massenspektrometrie (MS)-basierte Proteomic profiling. Allerdings ist angesichts der Tatsache, dass poly(A) meist auf Reifen mRNAs vorhanden ist, die für nur ~ 3 % – 5 % der eukaryotischen Transkriptom26ausmachen, diese weit verbreitete Strategie nicht in der Lage RBPs Interaktion mit non-poly(A) RNAs, einschließlich die meisten ncRNAs und Pre-mRNAs.
Hier berichten wir über die Modalitäten einer neu entwickelten Strategie für die Transkriptom-weite Erfassung von poly(A) und non-poly(A) RBPs27. CARIC genannt, verbindet diese Strategie in Vivo UV-Vernetzung und metabolische Kennzeichnung von RNAs mit Photoactivatable und “anklickbar” Nukleosid-Analoga (enthält eine Bioorthogonal funktionelle Gruppe, die bei Klick Reaktion teilnehmen können), 4 – Thiouridine (4SU) und 5-Ethynyluridine (EU). Die Taste, um optimale Ergebnisse mit der CARIC-Strategie sind Schritte sind effiziente metabolische Beschriftung, UV-Vernetzung und klicken Sie auf die Reaktion und die Aufrechterhaltung der Integrität der RNA. Da Cu(I) verwendet als Katalysator in Klick Reaktion die Zersplitterung des RNAs verursachen können, unbedingt ein Cu(I) Liganden, die RNA Fragmentierung reduzieren können. Wir beschreiben, wie effiziente Klick Reaktionen in Zelle Lysates durchführen, ohne dass es zu schweren RNA-Abbau.
Obwohl RBP erfassen und Identifikation in HeLa-Zellen wird nur in diesem Protokoll beschrieben, kann die CARIC Strategie zu verschiedenen Zelltypen und möglicherweise zu lebenden Organismen angewendet werden. Neben RBP erfassen bietet dieses Protokoll auch optimierte schrittweise Anleitungen für MS Probenvorbereitung und Proteinidentifizierung und Quantifizierung, die hilfreich für diejenigen, die nicht vertraut mit Proteomic Experimente sind.
Die Aufrechterhaltung der Messe RNA-Integrität ist einer der Schlüssel zum erfolgreichen CARIC Experimente. Mit entsprechenden Liganden Cu(I) und sorgfältige Bedienung kann RNA-Abbau deutlich reduziert werden, obwohl Teilabbau beobachtet wurde. Die Ersatz-Verhältnisse der EU und 4SU in experimentellen Proben sind 1,18 % bzw. 0,46 % (Daten nicht gezeigt).
