This article describes a yeast growth-based assay for the determination of genetic requirements for protein degradation. It also demonstrates a method for rapid extraction of yeast proteins, suitable for western blotting to biochemically confirm degradation requirements. These techniques can be adapted to monitor degradation of a variety of proteins.
Reglerad proteinnedbrytning är avgörande för praktiskt taget varje cellulär funktion. Mycket av vad som är känt om de molekylära mekanismer och genetiska krav för eukaryot proteinnedbrytning ursprungligen inrättades i Saccharomyces cerevisiae. Klassiska analyser av proteinnedbrytning har förlitat sig på biokemiska puls chase och cykloheximid-chase metoder. Medan dessa tekniker ger känsligt medel för observation proteinnedbrytning, de är arbetskrävande, tidskrävande, och låg genomströmning. Dessa metoder är inte mottagliga för snabb eller storskalig screening för mutationer som förhindrar proteinnedbrytning. Här används en jästtillväxt-baserad analys för enkel identifiering av genetiska krav för proteinnedbrytning beskrivits. I denna analys är en reporterenzym som krävs för tillväxt under specifika selektiva betingelser fuserad till en instabil protein. Celler som saknar den endogena reporterenzymet men uttrycker fusionsproteinet kan växa under selective förhållanden endast när fusionsproteinet är stabiliserade (dvs. när proteinnedbrytning äventyras). I tillväxtanalysen beskriven här, är serieutspädningar av vildtyp och mutanta jästceller som hyste en plasmid som kodar för ett fusionsprotein i fläckar på selektiva och icke-selektivt medium. Tillväxten under selektiva betingelser är förenlig med nedskrivnings nedbrytning av en given mutation. Ökad protein överflöd bör biokemiskt bekräftas. Ett förfarande för snabb extraktion av jästproteiner i en form lämplig för elektrofores och western blotting demonstreras också. En tillväxtbaserad utläsning för proteinstabilitet, kombinerat med ett enkelt protokoll för proteinutvinning för biokemisk analys, underlättar snabb identifiering av genetiska krav för proteinnedbrytning. Dessa tekniker kan anpassas för att övervaka nedbrytningen av en mångfald av kortlivade proteiner. I exemplet som presenteras, HIS3 enzymet, vilket krävs för histidin-biosyntes, fuseradestill Deg1 -Sec62. Deg1 -Sec62 är riktad till nedbrytning efter det avvikande griper endoplasmanätet translocon. Celler som härbärgerar Deg1 -Sec62-His3 kunde växa under selektiva betingelser när proteinet stabiliserades.
Selektiv proteinnedbrytning är viktigt för eukaryot liv, och förändrad proteinnedbrytning bidrar till ett antal medicinska tillstånd, inklusive flera typer av cancer, neurodegenerativa sjukdomar, hjärt- och kärlsjukdomar, och cystisk fibros 1-5. Ubiquitin-proteasomsystemet (UPS), som katalyserar selektiv proteinnedbrytning, är en framväxande terapeutiskt mål för dessa förhållanden 6-10. Ubikitin ligaser kovalent fästa polymerer av den 76-aminosyran ubiquitin till proteiner 11. Proteiner som har markerats med polyubiquitin kedjor erkänns och proteolyseras av ~ 2,5 megadalton 26S proteasom 12. Studier som inletts i modellen eukaryot organism Saccharomyces cerevisiae (spirande jäst) har varit grundläggande i belysning av proteinnedbrytningsmekanismer i eukaryota celler. Den första visade fysiologiska substrat av UPS var jästen transkriptionsrepressor MATα2 13, 14, och många högkonserverade komponenter i UPS först identifierades eller kännetecknas av jäst (t.ex. 15-26). Upptäckter som gjorts i denna mångsidiga och genetiskt foglig modellorganism kommer sannolikt att fortsätta att ge viktiga insikter i bevarade mekanismer ubiquitinmedierad nedbrytning.
Erkännande och nedbrytning av de flesta UPS substrat kräver gemensamma åtgärder av flera proteiner. Därför är ett viktigt mål vid karakterisering av reglerad nedbrytning av en given instabilt protein för att bestämma de genetiska kraven för proteolys. Klassiska metoder (t.ex. puls chase och cykloheximid-chase experiment 27) för övervakning proteinnedbrytning i däggdjurs eller jästceller är arbetskrävande och tidsödande. Medan dessa typer av metodik ger höggradigt känsliga medel för att detektera proteinnedbrytning, är de inte lämpliga för snabb analys av proteinnedbrytning eller storskalig screening för mutationer som förhindrar proteinnedbrytning. Här är en jästtillväxt baserad analys för snabb identifiering av genetiska krav för nedbrytning av instabila proteiner presenteras.
I jästtillväxt-baserad metod för att analysera proteinnedbrytning, ett instabilt protein av intresse (eller signalförsämring) är sammansmält i ram, till ett protein som erfordras för jästtillväxt under särskilda omständigheter. Resultatet är ett artificiellt substrat, som kan fungera som ett kraftfullt verktyg för att bestämma de genetiska kraven för proteinnedbrytning av den instabila proteinet av intresse. Lämpligen mest vanligen använda stammar laboratoriejäst hyser en panel av mutationer i gener som kodar metaboliska enzymer involverade i biosyntesen av särskilda aminosyror eller kvävehaltiga baser (t.ex. 20,28-30). Dessa enzymer är väsentliga för cellproliferation i frånvaro av exogent tillhandahålls metaboliter i vilkas syntes enzymerna deltar. Sådanmetaboliska enzymer kan därmed fungera som tillväxtbaserade reportrar för nedbrytning av instabila proteiner som de är smält. De genetiska kraven för proteinnedbrytning lätt kan belysas, eftersom mutationer som förhindrar proteolys tillåter celler hyser reportern nedbrytningen att växa under selektiva betingelser.
En tillväxtfördel är en indirekt indikation på att en särskild mutation ökar överflödet av proteinet av intresse. Dock är direkt biokemisk analys krävs för att bekräfta att en mutation tillåter tillväxt genom ökade proteinnivåer snarare än via indirekta eller artefaktuella orsaker. Effekten av en mutation på protein överflöd kan bekräftas genom western blot-analys av steady-state proteinnivåer i celler som gör och inte hyser den speciella mutationen. Ett förfarande för snabb och effektiv extraktion av jästproteiner (sekventiell inkubering av jästceller med natriumhydroxid och provbuffert) i en form som är lämpligför analys med western blotting presenteras också 31. Tillsammans utgör dessa experiment underlättar snabb identifiering av kandidat regulatorer av proteinnedbrytning.
Den metod som presenteras här möjliggör snabb bestämning och biokemisk bekräftelse av genetiska krav för proteinnedbrytning i jästceller.
