Vi beskriver häri en analys genom att koppla DNA adenin metyltransferas identifiering (DamID) till hög genomströmning sekvensering (DamID-punkter). Denna förbättrade metod ger en högre upplösning och ett bredare dynamiskt omfång, och låter analysera DamID-seq uppgifter i samband med andra high throughput sekvense data såsom Chip-punkter, RNA-punkter, etc.
The DNA adenine methyltransferase identification (DamID) assay is a powerful method to detect protein-DNA interactions both locally and genome-wide. It is an alternative approach to chromatin immunoprecipitation (ChIP). An expressed fusion protein consisting of the protein of interest and the E. coli DNA adenine methyltransferase can methylate the adenine base in GATC motifs near the sites of protein-DNA interactions. Adenine-methylated DNA fragments can then be specifically amplified and detected. The original DamID assay detects the genomic locations of methylated DNA fragments by hybridization to DNA microarrays, which is limited by the availability of microarrays and the density of predetermined probes. In this paper, we report the detailed protocol of integrating high throughput DNA sequencing into DamID (DamID-seq). The large number of short reads generated from DamID-seq enables detecting and localizing protein-DNA interactions genome-wide with high precision and sensitivity. We have used the DamID-seq assay to study genome-nuclear lamina (NL) interactions in mammalian cells, and have noticed that DamID-seq provides a high resolution and a wide dynamic range in detecting genome-NL interactions. The DamID-seq approach enables probing NL associations within gene structures and allows comparing genome-NL interaction maps with other functional genomic data, such as ChIP-seq and RNA-seq.
DNA adenin metyltransferas identifiering (DamID) 1,2 är en metod för att detektera protein-DNA-interaktioner in vivo och är ett alternativ till kromatin immunoprecipitation (chip) 3. Den använder en relativt liten mängd av celler och inte kräver kemisk tvärbindning av proteinet med DNA eller en höggradigt specifik antikropp. Det senare är särskilt användbart när målproteinet är löst eller indirekt i samband med DNA. DamID har framgångsrikt använts för att kartlägga bindningsställen av olika proteiner, inklusive kärnhöljesproteiner 4-10, kromatin associerade proteiner 11-13, kromatin modifierande enzymer 14, transkriptionsfaktorer och co-faktorer 15-18 och RNAi maskinerier 19. Metoden kan användas på flera organismer, inklusive S. cerevisiae 13, S. pombe 7, C. elegans 9,17, D. melanogaster 5,11,18,20 A. thaliana 21,22 samt mus och humana cellinjer 6,8,10,23,24.
Utvecklingen av DamID analysen var baserad på den specifika detekteringen av adenin-metylerade DNA-fragment i eukaryota celler som saknar endogen adenin metylering 2. Ett uttryckt fusionsprotein, bestående av den DNA-bindande protein av intresse och E. coli DNA-adenin metyltransferas (Dam), kan metylera adeninbasen i GATC-sekvenser som är i rumslig närhet (mest påtagligt inom 1 kb och upp till ungefär 5 kb) till bindningsställen av proteinet i genomet 2. De modifierade DNA-fragment kan amplifieras specifikt och hybridiserades till microarrays att detektera de genomiska bindningsställen hos proteinet av intresse 1,25,26. Denna original- DamID metod begränsas av tillgången av microarrays och tätheten av förutbestämda prober. Vi har därför integrerat hög genomströmning sekvensering itill DamID 10 och betecknas metoden som DamID-punkter. Det stora antalet kort läsningar genereras från DamID-punkter möjliggör exakt lokalisering av protein-DNA-interaktioner genom omfattande. Vi fann att DamID-punkter gav en högre upplösning och ett bredare dynamiskt omfång än DamID av microarray för att studera genomet-nukleär lamina (NL) föreningar 10. Denna förbättrade metod gör det möjligt att sondera NL sammanslutningar inom genen strukturer 10 och underlättar jämförelser med andra med hög kapacitet sekvenseringsdata, såsom Chip-punkter och RNA-punkter.
Den DamID-punkter protokoll som beskrivs här utvecklades ursprungligen för kartläggning genom-NL föreningar 10. Vi genererade ett fusionsprotein uppbundna mus eller människa Lamin B1 till E. coli-DNA-adenin metyltransferas och testade protokollet i 3T3 mus embryonala fibroblaster, C2C12 musen myoblaster 10 och IMR90 humana fetala lungfibroblaster (data ej offentliggjort). I detta protokoll börjar vi med constructing vektorer och uttrycka Dam-bundna fusionsproteiner från Lentiviral infektion i däggdjursceller 24. Därefter beskriver vi de detaljerade protokoll för att förstärka adenin-metylerade DNA-fragment och förbereda sekvense bibliotek som ska vara tillämplig i andra organismer.
Whether Dam-tagged proteins retain the functions of endogenous proteins should be examined before a DamID-seq experiment. The subcellular localization of Dam-tagged nuclear envelope proteins should always be determined and compared with that of the endogenous proteins. For studying transcription factors, it is suggested to examine whether the Dam-fusion protein can rescue the functions of the endogenous protein in regulating gene expression.
