We beschrijven hierin een test door het koppelen van DNA adenine methyltransferase identificatie (damid) tot high throughput sequencing (damid-volgende). Deze verbeterde werkwijze een hogere resolutie en een groter dynamisch bereik en maakt analyse damid-seq data in combinatie met andere high throughput sequentiebepaling gegevens zoals ChIP-seq, RNA-seq, etc.
The DNA adenine methyltransferase identification (DamID) assay is a powerful method to detect protein-DNA interactions both locally and genome-wide. It is an alternative approach to chromatin immunoprecipitation (ChIP). An expressed fusion protein consisting of the protein of interest and the E. coli DNA adenine methyltransferase can methylate the adenine base in GATC motifs near the sites of protein-DNA interactions. Adenine-methylated DNA fragments can then be specifically amplified and detected. The original DamID assay detects the genomic locations of methylated DNA fragments by hybridization to DNA microarrays, which is limited by the availability of microarrays and the density of predetermined probes. In this paper, we report the detailed protocol of integrating high throughput DNA sequencing into DamID (DamID-seq). The large number of short reads generated from DamID-seq enables detecting and localizing protein-DNA interactions genome-wide with high precision and sensitivity. We have used the DamID-seq assay to study genome-nuclear lamina (NL) interactions in mammalian cells, and have noticed that DamID-seq provides a high resolution and a wide dynamic range in detecting genome-NL interactions. The DamID-seq approach enables probing NL associations within gene structures and allows comparing genome-NL interaction maps with other functional genomic data, such as ChIP-seq and RNA-seq.
Identificatie van DNA adenine methyltransferase (damid) 1,2 is een methode om eiwit-DNA interacties in vivo detecteren en een alternatieve benadering chromatine immunoprecipitatie (ChIP) 3. Het maakt gebruik van een relatief lage hoeveelheid cellen en geen chemische cross-linking van eiwitten met DNA of een zeer specifiek antilichaam vereist. Dit laatste is vooral nuttig wanneer het doeleiwit los of indirect geassocieerd met DNA. Damid is met succes gebruikt om de bindingsplaatsen van verschillende eiwitten waaronder nucleaire envelopeiwitten 4-10, chromatine-geassocieerde eiwitten 11-13, 14 chromatine modificerende enzymen, transcriptiefactoren en cofactoren 15-18 en RNAi machines 19 in kaart. De werkwijze is in verschillende organismen, waaronder S. toepassing 13 cerevisiae, S. pombe 7, C. elegans 9,17, D. melanogaster 5,11,18,20, A. thaliana 21,22 evenals muis en menselijke cellijnen 6,8,10,23,24.
De ontwikkeling van de damid assay was gebaseerd op de specifieke detectie van adenine gemethyleerd DNA-fragmenten in eukaryote cellen die endogeen adenine methylering 2 ontberen. Een tot expressie gebracht fusie-eiwit, bestaande uit het DNA-bindende eiwit van belang en E. coli DNA adenine methyltransferase (Dam), kan de adenine base in GATC sequenties die in ruimtelijke nabijheid (belangrijkst binnen 1 kb en tot ongeveer 5 kb) aan de bindingsplaatsen van het eiwit in het genoom 2 methyleren. De gemodificeerde DNA-fragmenten kunnen specifiek worden geamplificeerd en gehybridiseerd met microarrays de genomische bindingsplaatsen van het eiwit van interesse 1,25,26 detecteren. Deze originele damid methode is beperkt door de beschikbaarheid van microarrays en de dichtheid van voorafbepaalde probes. We hebben daarom geïntegreerde high throughput sequencing indamid tot 10 aangeduid en de werkwijze damid-seq. Het grote aantal korte leest gegenereerd uit damid-seq maakt een nauwkeurige lokalisatie van eiwit-DNA interacties genoom-brede. We vonden dat damid-seq leverde een hogere resolutie en een groter dynamisch bereik dan damid door microarray voor het bestuderen van genoom-nucleaire lamina (NL) 10 verenigingen. Deze verbeterde werkwijze maakt sonderen NL associaties binnen genstructuren 10 en vergemakkelijkt vergelijkingen met andere high throughput sequencing data, zoals ChIP-seq en RNA-seq.
De damid-seq protocol hier beschreven is in eerste instantie ontwikkeld voor het in kaart brengen van het genoom-NL verenigingen 10. We genereerden een fusie-eiwit aangebonden muis of mens Lamine B1 E. coli DNA adenine methyltransferase en getest het protocol in 3T3 muis embryonale fibroblasten, C2C12 muis myoblasten 10 en IMR90 humane foetale long fibroblasten (gegevens niet gepubliceerd). In dit protocol, beginnen we met constructing vectoren en expressie tethered Dam-fusie-eiwitten door lentivirale infectie in zoogdiercellen 24. Vervolgens beschrijven we de gedetailleerde protocols amplificeren-adenine gemethyleerd DNA fragmenten en bereiden sequencing bibliotheken die in andere organismen toepassing moet zijn.
Whether Dam-tagged proteins retain the functions of endogenous proteins should be examined before a DamID-seq experiment. The subcellular localization of Dam-tagged nuclear envelope proteins should always be determined and compared with that of the endogenous proteins. For studying transcription factors, it is suggested to examine whether the Dam-fusion protein can rescue the functions of the endogenous protein in regulating gene expression.
