Methods to evaluate the efficacy and toxicity of RNA molecules targeting post-integration steps of the HIV-1 replication cycle are described. These methods are useful for screening new molecules and optimizing the format of existing ones.
Small RNA therapies targeting post-integration steps in the HIV-1 replication cycle are among the top candidates for gene therapy and have the potential to be used as drug therapies for HIV-1 infection. Post-integration inhibitors include ribozymes, short hairpin (sh) RNAs, small interfering (si) RNAs, U1 interference (U1i) RNAs and RNA aptamers. Many of these have been identified using transient co-transfection assays with an HIV-1 expression plasmid and some have advanced to clinical trials. In addition to measures of efficacy, small RNAs have been evaluated for their potential to affect the expression of human RNAs, alter cell growth and/or differentiation, and elicit innate immune responses. In the protocols described here, a set of transient transfection assays designed to evaluate the efficacy and toxicity of RNA molecules targeting post-integration steps in the HIV-1 replication cycle are described. We have used these assays to identify new ribozymes and optimize the format of shRNAs and siRNAs targeting HIV-1 RNA. The methods provide a quick set of assays that are useful for screening new anti-HIV-1 RNAs and could be adapted to screen other post-integration inhibitors of HIV-1 replication.
Une limitation du VIH-1, les traitements actuels est qu'ils doivent être administrés de façon chronique pour prévenir la progression de la maladie. Transplant du VIH-1 résistant à des lymphocytes T, ou cellules souches hématopoïétiques, a le potentiel de fournir le contrôle à long terme du VIH-1 replication en l'absence de traitement médicamenteux 1,2 et peut également être une approche efficace pour atteindre un VIH-1 cure 3. Une façon de rendre les cellules résistantes au VIH-1 réplication consiste à insérer un ou plusieurs gènes codant des anticorps anti-VIH-1 ARN ou des peptides dans les cellules d'un individu infecté au cours d' une transplantation autologue 4. Plusieurs candidats anti-VIH-1 des gènes ont été conçus avec des essais cliniques qui entrent en combinaison de deux 5 ou trois 6, pour prévenir le développement du VIH-1 résistance à un seul gène.
Anti-VIH-1 ARN sont parmi les meilleurs candidats pour la thérapie génique combinée en raison de leur faible potentiel pour obtenir des réponses immunitaires et parce qu'ilson transcrit à partir des séquences de gènes très courts. Quelques-anti-VIH-1 ARN ont été conçus pour cibler l'intégration et l'entrée virale. Cependant, la plupart des anti-VIH-1 ARN cible étapes de post-intégration dans le cycle de vie du virus (figure 1). Les inhibiteurs post-intégration comprennent des ARN leurre, ciblant les VIH-1 protéines régulatrices Tat ou Rev 1, et des ARN antisens à base, ciblant différents sites en ARN VIH-1, tels que ribozymes 7, shRNA 8 et U1i ARNs 9. Les méthodes qui ont été utilisées pour comparer l'efficacité des anti-VIH-1 ARN comprennent la surveillance de la réplication virale dans les cellules transduites avec les gènes codant pour des ARN candidates et en mesurant la production virale dans des cellules transfectées de manière transitoire avec des plasmides exprimant des ARN candidates et un rétrovirus VIH-1 du plasmide d' expression 10 -13. Nous avons déjà utilisé un test de production du VIH-1 à l' écran ARN VIH-1 pour les nouveaux ribozymes sites cibles 13-15. Ces méthodes ont été affinées pour optimiser la forme d'un ARNmolécule d'interférence exprimée à partir de l' ADN plasmidique comme un shRNA ou livré comme un siRNA synthétique 16. L'essai mesure la production de virus matures à partir de cellules de rein embryonnaire humain (HEK 293T), et peut être utilisé pour comparer les effets des inhibiteurs qui ciblent les étapes de post-intégration dans le cycle de réplication du VIH-1 (Figure 1). Pour les inhibiteurs qui ciblent les étapes de pré-intégration, les tests alternatifs comme une infectivité cellulaire dosage TZM-bl 17 sont nécessaires pour évaluer l' efficacité antivirale.
problèmes de sécurité majeurs pour la fourniture d'anti-VIH-1 ARN dans la clinique comprennent les effets hors-cible potentiels sur les ARN ou les protéines humaines, et l'activation des capteurs immunitaires innées. Afin d' évaluer la toxicité des anticorps anti-VIH-1 ARNsi, nous avons utilisé un test de viabilité cellulaire dans les différentes lignées cellulaires 16. Nous avons également mesuré l'activation des capteurs à double brin d'ARN immunitaire, l'ARN protéine kinase activée par R (PKR) et Toll like receptor 3 (TLR3), ainsi que l'expression de l'interféron stimulé gène, p150 ADAR1. Ces essais peuvent être utilisés pour confirmer l'efficacité des anticorps anti-VIH-1 ARN ne résulte pas d'effets indirects sur la viabilité cellulaire ou l'activation du capteur immunitaire. Ils sont également utiles en excluant les ARN candidats avec les toxicités potentielles de développement ultérieur.
Dans les protocoles suivants, les procédures pour identifier les nouveaux ARN thérapeutiques et d'optimiser le format de celles existantes sont décrites. Les méthodes sont utiles pour les inhibiteurs de post-intégration d'ARN de dépistage à base de VIH-1 réplication et pourraient être adaptés à l' écran d' autres inhibiteurs de post-intégration, tels que les petites molécules ciblant Rev exportation médiation de l' ARN viral 18 ou CRISPR / systèmes Cas conçus pour cibler intégrée ADN du VIH-1 19.
