Her presenterer vi en protokoll for anaerob protein rensing, anaerob protein konsentrasjon og påfølgende kinetic karakterisering ved hjelp av en oksygen elektrode system. Metoden er illustrert med enzymet DesB, en dioxygenase enzym som er mer stabilt og aktiv når renset og lagres i en anaerob miljø.
Oksygen-sensitive proteiner, inkludert de enzymene som utnytte oksygen som et substrat kan ha redusert stabilitet når renset med tradisjonelle aerobic rensing metoder. Dette manuskriptet illustrerer de tekniske detaljene som er involvert i det anaerob renselsesprosess, inkludert utarbeidelse av buffere og reagenser, metoder for kolonnen Ture i en hanskerommet og avsalte av protein før kinetics. Også beskrevet er metoder for utarbeidelse og bruke en oksygen elektrode for å utføre kinetic karakteristikk av et enzym som oksygen-bruk. Disse metodene er illustrert med dioxygenase enzymet DesB, en gallate dioxygenase fra bakterien Sphingobium sp. belastning SYK-6.
Enzymer som bruker jern eller andre metaller aktivere oksygen er ofte utsatt for inaktivering i løpet av en renselsesprosess på grunn av fjerning fra redusere miljøet i en celle. Derfor disse proteinene må brukes som celle lysates, utsettes for eksterne reduksjonsmidler eller rense anaerob for å sikre at de har optimal enzymatisk aktivitet1,2,3,4. For disse enzymene som er oksygen-sensitive (spesielt jern inneholder enzymer), utføre alle rensing og karakterisering trinnene samtidig anaerobe forholdene nødvendig for fullt karakterisere dem. Dette har ledet forskerne å utvikle hele laboratorium set-ups innenfor rammen av anaerob kamre for studier fra protein uttrykk gjennom krystallografi5,6,7,8 .
Her rapporterer vi metoder for det anaerob rensing og kinetisk karakteristikk av enzymet DesB bruker en oksygen elektrode system. DesB er en gallate dioxygenase fra bakterien Sphingobium sp. belastning SYK-6 som er knyttet til LigAB, en protocatecuate dioxygenase fra den samme organismen. Begge enzymer tilhører type II protocatechuate dioxygenase (PCAD) gruppe som ikke har blitt grundig undersøkt til dato9, sannsynlig delvis på grunn av enzymer i denne overfamilie blir utsatt for inaktivering når renset ved hjelp av standard aerobic protein rensing metoder. Siden noen av de PCAD enzymene vise substrat promiskuitet mens andre er substrat-spesifikke2,10, ytterligere er karakteristikk av denne overfamilie nødvendig å identifisere spesifisitet determinanter. Som har blitt observert i flere enzymet overfamilier11,12,13,14,15, kan små molekyler endre aktivitet via direkte konkurrerende hemming eller binding av molekyler å skille allosteric lommer som forårsaker en økning eller nedgang i enzymatisk aktivitet16. Mens kinetics alene ikke kan skille innbindingssted for en modulator, bestemme omfanget av en aktivitet endrer er viktig for å forstå virkningene. Som sådan, metoder for kinetic karakterisering av innfødte DesB aktivitet og sin aktivitet i nærvær av 4-nitrocatechol (4NC), et stoff som vanligvis brukes til å karakterisere og hemmer dioxygenase enzymer2,17, 18, vises.
DesB er i stand til å bryte ned gallate, en lignin-avledet aromatiske sammensatte, via en extradiol dioxygenase (EDO) reaksjon i som ringen er åpning katalysert bruker oksygen som en av underlag10,19. Denne enzymatiske reaksjonen skjer innenfor rammen av nedbryting av lignin, en aromatisk heteropolymer funnet i cellen vegg av planter. Lignin kan være depolymerized, gir et utvalg av aromatiske forbindelser som kan videre deles inn i sentrale metabolitter3,20,21,22,23,24 ,25,26,27,28,29,30,31,32,33 . Extradiol dioxygenases (EDO) katalysere en ring åpne reaksjon på dihydroxylated aromatiske forbindelser, der cleavage oppstår ved siden av et metall koordinerte diol; derimot cleave intradiol dioxygenases analoge aromatiske forbindelser mellom de to hydroksyl gruppene (figur 1). EDOs, som mange andre metalloenzymes, har en divalent metall senter for koordinerende Fe(II) består av en to-histidin, ett-carboxylate triaden9,34,35. Disse metalloenzymes blir oksidert, via autoxidation eller mekanisme-baserte inaktivering, mens enzymet gjengis inaktive2,36,37,38.
I eksperimentelle prosedyrene som er beskrevet i dette manuskriptet, benytter vi DesB, medlem av PCAD gruppe fra bakterien Sphingobium sp. forhold-6, å katalysere tillegg av oksygen over C4-C5 bånd gallate (figur 2A). Regiochemistry denne cleavage er analoge til LigAB, som er en protocatechuate-4,5-dioxygenase (figur 2B). Så langt, inkluderer undersøkelser av denne gallate dioxygenase noen rapporter om forbindelser som hemmer DesB10,19,39. Med bruk av aerobic rensing metoder utstilt DesB variabel aktivitet, mens med bruk av anaerob metoder kunne vi konsekvent få protein reproduserbar aktivitet. Kinetisk erfaringene beskrevet her viser metodene for anaerob rensing av DesB, kinetisk karakterisering av reaksjonen av DesB med gallate, og hemming av DesB av 4-nitrocatechol (4NC).
De avgjørende skritt i å få aktiv, renset DesB protein innebære forming og opprettholde det reduserte Fe(II) aktive området i enzymet. Rett slik ytelse av induksjon, renselse, konsentrasjon, og avsalting tiltak er avgjørende for å kunne oppnå aktiv enzym. Inducing protein uttrykk i nærvær av 1 mM jernholdige ammonium sulfate sikrer at Fe(II) er riktig innlemmet i det aktive området av DesB.
