This article describes methods for site-directed spin labeling and reconstitution of pentameric ligand-gated channels for Electron Paramagnetic Resonance studies. This protocol can be adapted for any membrane protein. The reconstitution method described here can also be used for patch-clamp measurements of macroscopic and single-channel currents in a defined lipid system.
Ion channel gating is a stimulus-driven orchestration of protein motions that leads to transitions between closed, open, and desensitized states. Fundamental to these transitions is the intrinsic flexibility of the protein, which is critically modulated by membrane lipid-composition. To better understand the structural basis of channel function, it is necessary to study protein dynamics in a physiological membrane environment. Electron Paramagnetic Resonance (EPR) spectroscopy is an important tool to characterize conformational transitions between functional states. In comparison to NMR and X-ray crystallography, the information obtained from EPR is intrinsically of lower resolution. However, unlike in other techniques, in EPR there is no upper-limit to the molecular weight of the protein, the sample requirements are significantly lower, and more importantly the protein is not constrained by the crystal lattice forces. Therefore, EPR is uniquely suited for studying large protein complexes and proteins in reconstituted systems. In this article, we will discuss general protocols for site-directed spin labeling and membrane reconstitution using a prokaryotic proton-gated pentameric Ligand-Gated Ion Channel (pLGIC) from Gloeobacter violaceus (GLIC) as an example. A combination of steady-state Continuous Wave (CW) and Pulsed (Double Electron Electron Resonance-DEER) EPR approaches will be described that will enable a complete quantitative characterization of channel dynamics.
In de afgelopen tien jaar is de structurele begrip van pentamere-Ionotrope receptor (pLGIC) gegroeid in sprongen en grenzen, als gevolg van massa's met een hoge resolutie structuren van een aantal leden van de familie. Belangrijke factoren die tot de huidige ontwikkelingen op het gebied omvatten de ontdekking van prokaryote pLGIC kanalen 1-3 belangrijke vooruitgang in eukaryote membraan eiwitexpressie 4-6 en enorme doorbraken in structuurbepaling benaderingen. 7 Deze structuren een duidelijke consensus de totale bescherming van de driedimensionale architectuur van pLGIC. Echter, twee belangrijke gebieden die lijken te achter parcours zijn de functionele karakterisering van deze kanaal voorbereidingen en de mechanistische beschrijving van het kanaal functie.
Gating conformationele veranderingen zijn complex en komen dus op 60 een afstand langs de lengte van het kanaal en deze overgangen worden uitgebreid gemoduleerd doormembraanlipiden. Met name negatieve lipiden, cholesterol en fosfolipiden blijkt de functie van pLGIC 8-11 moduleren. Hoewel de precieze rol van deze lipide bestanddelen in kanaal functie nog onbekend is, zou een volledige moleculaire begrip van gating vereist het bestuderen van deze kanalen in hun eigen omgeving. Site-Directed Spin Labeling (SDSL) en elektronen paramagnetische resonantie (EPR) spectroscopie zijn de technieken van de keuze voor het bestuderen van eiwit dynamiek in opgeloste systemen. EPR spectroscopie wordt niet beperkt door de molecuulgrootte (volgens NMR) of optische eigenschap van het monster (volgens fluorescentiespectroscopie), waardoor aldus metingen van volledige lengte constructen opgelost in lipide natieve omstandigheden. De techniek is zeer gevoelig en heeft een relatief lage eisen monster (in de pico-mol bereik). Beide aspecten maken de techniek zeer geschikt voor het bestuderen van grote membraaneiwitten die moeilijk in te drukken in milligramhoeveelheden.
Het gebruik van EPR spectroscopie gecombineerd met plaatsgerichte spin labeling werd ontwikkeld door Wayne Hubbell en collega's, en is aangepast voor het bestuderen van verschillende types eiwit. 12-24 EPR gegevens werden gebruikt om secundaire structuren te onderzoeken, veranderingen in het eiwit conformatie, membraan-insteekdieptes en eiwit-eiwit / eiwit-ligand interacties.
De werkwijze omvat cysteïne vervanging op posities plaats door plaatsgerichte mutagenese. Sitespecifieke labeling waarborgen, is het noodzakelijk om natieve cysteïnes te vervangen door een andere aminozuur (bijv. Serine) een cysteïne-less sjabloon. Verreweg de meest populaire spinlabel een thiol-specifieke MTSL: (1-oxyl-2,2,5,5-tetramethyl-Δ3-pyrroline-3-methyl) methanethiosulfonate die hecht aan het eiwit via een disulfidebinding brug. Door de hoge specificiteit, relatief kleine omvang (iets groter dan tryptofaan) en flexibaarheid van het linkergebied, heeft deze spinlabel aangetoond uitstekende reactiviteit zelfs met een begraven cysteïne. Voorts tot de reactiviteit te maximaliseren, de markeringsreactie van het eiwit wordt uitgevoerd in de detergens gesolubiliseerde vorm uitgevoerd. Na afscheiding van de overmaat vrije spin-label door gelpermeatiechromatografie, wordt het eiwit opgelost in liposomen of bilaag nabootsen systemen gedefinieerde lipidesamenstelling. In het algemeen wordt cysteine mutagenese goed verdragen in de meeste delen van het eiwit en de betrekkelijk geringe omvang van de spin-probe geeft vrijwel geen storing van de secundaire en tertiaire structuren. Opdat de modificatie vastgehouden wildtype functies kunnen het gemerkte en geregenereerde kanalen worden bestudeerd door de patch-clamp metingen.
Het gemerkte-functioneel eiwit wordt vervolgens onderworpen aan spectroscopische metingen, die in wezen bevatten drie hoofdtypen informatie: 12,14,15,20,22,23,25-27 spin-probe dynamica van lineshaap analyse; toegankelijkheid van de sonde te paramagnetische ontspanning agenten; en afstand distributie. 27 EPR afstanden worden gemeten door twee verschillende benaderingen. De eerste is gebaseerd op de Continuous Wave (CW) techniek, waarbij spectrale verbreding gevolg van dipolaire interacties tussen spin-labels (in de 8-20 Å afstandsbereik). Wordt gebruikt om de afstand te bepalen 28,29 De tweede is een gepulste EPR methode waar afstand metingen tot 70 Å. 30-34 kan worden verlengd in Double Electron Electron Resonance (herten), oscillaties in de spin-echo amplitude worden geanalyseerd om afstanden en de afstand distributies te bepalen. Hier de spin echo gemoduleerd op de frequentie van de dipool interactie. Samen worden deze parameters gebruikt om eiwit topologie, secundaire structurele elementen, en eiwit-conformationele veranderingen te bepalen.
EPR spectroscopie heeft zich bewezen als een ongeëvenaarde structurele aanpak in het kwantificeren van conformationele veranderingen in membraaneiwitten in een near-native omgeving. Deze aanpak stelt ons in staat een kijkje in de moleculaire details van eiwitten dynamiek die in hoge resolutie structuren worden verduisterd van X-ray kristallografie en Cryo-elektronenmicroscopie.
