Many proteins perform their function when attached to membrane surfaces. The binding of extrinsic proteins on nanodisc membranes can be indirectly imaged by transmission electron microscopy. We show that the characteristic stacking (rouleau) of nanodiscs induced by the negative stain sodium phosphotungstate is prevented by the binding of extrinsic protein.
Monotopic proteins exert their function when attached to a membrane surface, and such interactions depend on the specific lipid composition and on the availability of enough area to perform the function. Nanodiscs are used to provide a membrane surface of controlled size and lipid content. In the absence of bound extrinsic proteins, sodium phosphotungstate-stained nanodiscs appear as stacks of coins when viewed from the side by transmission electron microscopy (TEM). This protocol is therefore designed to intentionally promote stacking; consequently, the prevention of stacking can be interpreted as the binding of the membrane-binding protein to the nanodisc. In a further step, the TEM images of the protein-nanodisc complexes can be processed with standard single-particle methods to yield low-resolution structures as a basis for higher resolution cryoEM work. Furthermore, the nanodiscs provide samples suitable for either TEM or non-denaturing gel electrophoresis. To illustrate the method, Ca2+-induced binding of 5-lipoxygenase on nanodiscs is presented.
I medicinsk forskning, er meget opmærksomhed fokuseret på membranproteiner, enten indre eller ydre, der er involveret i en række forskellige lipid interaktioner. Arbejde med lipid-interagerende proteiner indbefatter enten at vælge en erstatning for de lipider, såsom detergenter, amphipols 1, eller små proteiner 2, eller finde en membran substitut, der holder proteinet opløseligt og aktivt. Lipoic membran erstatninger omfatter liposomer og nanodiscs (ND) 3, 4.
Nanodiscs er nær-native membran platforme udviklet af engineering proteindelen, ApoA-1, af high-density lipoprotein (HDL) naturligt forekommende i blod. ApoA-1 er en 243-rest-lang kæde af korte amfipatiske a-helixer og har en lipid-fri opløselige konformation. In vitro, når i tilstedeværelsen af lipider, to kopier af proteinet ApoA-1 spontant omarrangere at omslutte hydrophobic acylkæde del af et lipiddobbeltlag patch 5. Konstruerede versioner af ApoA-1 kaldes generelt membran stilladser proteiner (MSP), og et stigende antal er kommercielt tilgængelige som plasmider eller som oprensede proteiner. Gentagelser eller deletioner af a-helixer i ApoA-1 resulterer i længere 6 eller kortere 7 membran stilladser proteiner. Det gør det muligt at danne diske omkring 6 nm 7.-17 nm 8 i diameter. Der findes forskellige typer af ansøgninger om nanodiscs 3, 9. Det mest almindeligt anvendte ansøgning er at tilvejebringe en nær-nativ membran miljø til stabilisering af et integreret membranprotein 8, revideret tidligere 3, 9. En mindre-udforskede anvendelse er at tilvejebringe en nanoskala membranoverflade for studiet afperifere membranproteiner 10, 11, 12, 13, 14, 15, 16, 17. § 1 i protokollen nedenfor visualiserer proceduren for nanodiscs består af fosfolipider og membran stilladser protein.
Prøvefremstilling er en flaskehals i de fleste metoder. Metode-specifikke prøver kan tilføje særlige oplysninger, men de gør også sammenligninger af resultater vanskelig. Derfor er det enklere, når prøverne er multimodale og kan anvendes direkte i flere forskellige metoder. En fordel ved anvendelsen af nanodiscs er den lille størrelse af nanodisc i sammenligning med liposomer (fx kan prøverne direkte anvendes til både TEM og ikke-denaturerende gelelektroforese, som i den foreliggende protokol).
<p class = "jove_content"> vesikler og liposomer er længe blevet anvendt til at forstå funktionen af membran-interagerende proteiner. For strukturelle undersøgelser og visualisering, et eksempel på den strukturelle bestemmelse af et transmembrant protein i liposomer er tilgængelig 18. Der er imidlertid ikke høj opløsning 3D struktur af et monotopic membranprotein indlejret på en liposommembranen blevet offentliggjort, så vidt vi ved. Guld nanopartikler eller antistoffer kan anvendes til at visualisere proteiner binder til liposomer eller vesikler under anvendelse TEM 19. Selvom disse prober er meget specifikke, kan de forstyrre membran proteiner ved tilsløring membranen bindingssted eller ved at skjule områder af interesse med de fleksible dele. Guld-mærket eller antistof-kompleks proteiner kunne sandsynligvis analyseres på en gel, men dette ville øge omkostningerne af eksperimentet.Selvom liposomer er en fremragende platform, kan man ikke være sikker på, at population har et bestemt forhold af protein pr liposom, en funktion, der kan udforskes ved brug af nanodiscs 20. I et liposom, kan cofaktorer og substrater blive fanget i den opløselige indre. Stoffer, der er membran-opløselige vil dele den samme skæbne for begge typer af membran mimetika. Ikke desto mindre, da dobbeltlaget område er mindre i nanodiscs, er en mindre mængde stof der kræves for at mætte nanodisc membraner.
Forståelse protein funktion gennem bestemmelse af den atomare struktur har været afgørende for mange forskningsområder. Metoder til proteinstruktur bestemmelse omfatter røntgen 21; kernemagnetisk resonans (NMR) 22, 23; og transmissionselektronmikroskopi (TEM) 24 ved kryogene temperaturer, cryoEM. Den beslutning cryoEM er sidst blevet væsentligt forbedret, primært som følge af brugen af direkte elektron dedetektorer 25, 26. De makromolekyler er afbildet i tynde, glasagtige is 27 i en nær-oprindelige tilstand. Men på grund af den lave kontrast af biologiske molekyler, bliver de svært at opdage i størrelsesområdet fra 100 – 200 kDa. For passende størrelse prøver, kan dataindsamlingen foretages og kan anvendes metoden til genopbygning enkelt partikel at opnå en struktur 28.
Imidlertid bestemmelse af proteinstruktur ved TEM er en flertrinsproces. Det starter som regel med evalueringen af prøven monodispersitet af negativ-pletten TEM 29 ved hjælp af salte af tungmetaller som phosphotungsten (PT) 30 eller uran 31. Rekonstruktion af en lav opløsning model af negativt farvet makromolekyle er normalt lavet og kan give vigtig information om molekylstrukturen 29. Parallelt,dataindsamling ved hjælp cryoEM kan begynde. Der bør udvises forsigtighed ved vurderingen negativ-pletten TEM-data for at undgå fejlfortolkning af artefakt formation. En særlig artefakt er virkningen af PT plet på phospholipider og liposomer 32, hvilket resulterer i dannelsen af lange stænger ligner stakke af mønter set fra siden 33. Sådanne "rouleau" eller "stakke" (herefter betegnet som "stakke") blev observeret tidligt for HDL 34, og senere også for nanodiscs 35.
Den stabling og omlægning af membraner kan opstå af mange årsager. For eksempel kan den induceres af co-faktorer som kobber, vist ved TEM billeddannelse i en ammoniummolybdat plet 36. En fraktion af membranlipider i liposomer indeholdt en iminodieddikesyre hovedgruppe efterligner metal kompleksdannelse af EDTA, således stabling liposomer efter tilsætning af kobberioner <sup class = "xref"> 36. Stabling kunne også skyldes et protein-protein-interaktion med et protein i eller på lipiddobbeltlagene (pletten anvendes, ikke er nævnt) 37. Stakken dannelse af phospholipider af PT blev observeret tidligt; har dog senere arbejde fokuseret på at fjerne eller afskaffe denne artefakt dannelse 38.
Her foreslår vi en metode til at drage fordel af NAPT-induceret nanodisc stabling til undersøgelse af membran-bindende proteiner ved TEM. Kort sagt, ville proteinbinding på nanodiscs forhindre nanodiscs fra stabling. Selvom årsagerne til stabling er ikke klare, blev det foreslået, 39 at der er en elektrostatisk interaktion mellem phospholipider og den phosphorylgruppe af PT, hvilket skiverne til at klæbe til hinanden (figur 1A). Hypotesen bag vores protokol er, at når et protein binder til en nanodisc, det meste af phospholipid overflade ikke til rådighed i ble for interaktionen med PT grund af sterisk hindring af proteinet. Dette ville forhindre stakken dannelse (figur 1B). To konklusioner kan drages. Første forebyggelse af stabling betyder, at proteinet af interesse er bundet til membranen. For det andet kan den proteinholdige ND kompleks behandles med standard single-partikel forarbejdningsmetoder 24, 40 for at få et groft morfologi af komplekset. Endvidere analyser ved metoder som ikke-denaturerende gelelektroforese eller dynamisk lysspredning, kan udføres.
For at demonstrere denne hypotese, brugte vi membranen protein 5-lipoxygenase (5LO), som er involveret i mange inflammatoriske sygdomme 41, 42. Denne 78-kDa proteinet kræver calciumioner til at binde til dens membran 43. Selvom denne membran association er blevet omfattende undersøgt ved anvendelse af liposomers = "xref"> 44, 45, 46 og membranfraktioner 47, kan disse ikke anvendes til TEM-analyse og strukturbestemmelse.
Udarbejdelsen af nanodiscs starter ved at blande MSP med lipid resuspenderes i vaskemiddel natriumcholat. Efter inkubation på is i 1 time, er detergentet langsomt fjernes fra rekonstituering blandingen under anvendelse af en adsorberende harpiks. Denne form for materiale er ofte fremstillet af polystyren formes til små kugler. De er relativt hydrofobe og har en stærk præference for binding vaskemiddel i forhold til lipider 48. Efter fjernelse af hydrofobe perler og udførelse afklaring anvendelse af centrifugering, er nanodiscs oprenset ved gelpermeationskromatografi (SEC). De oprensede nanodiscs blandes med en monotopic membranprotein (og eventuelle cofaktorer) i et ækvimolært forhold (eller flere forhold for en titrering) og efterlades til rEACT (15 min). Analyse ved TEM udføres ved anvendelse af pi-mængder af prøven på glød-afladet, carbon-overtrukne gitre og derefter ved at udføre negativ farvning med NAPT. Den samme prøve fra når portioner blev påført TEM gitre kan anvendes til analyse ved ikke-denaturerende eller SDS PAGE gel-elektroforese, såvel som af forskellige former for aktivitetsmålinger, med ingen større ændringer.
Fremgangsmåden kan opdeles i tre dele: rekonstituering af tomme nanodiscs, fremstillingen af protein-nanodisc komplekser, og den negative farvning for TEM af disse komplekser. Hver del vil blive behandlet særskilt med hensyn begrænsninger af teknikken, kritiske trin, og nyttige modifikationer.
