Her presenterer vi en protokoll for å karakterisere nucleosome partikler på enkelt-molekylet nivå bruker statisk og time-lapse atomic force mikroskopi (AFM) imaging teknikker. Overflate functionalization metoden beskrevet tillater for fangst av strukturen og dynamikken i nucleosomes i høy oppløsning på nanoskala.
Chromatin, som er en lang kjede av nucleosome underenheter, er et dynamisk system som gjør at for slike kritiske prosesser som utryddelse og transkripsjon ta sted i eukaryote celler. Dynamikken i nucleosomes gir tilgang til DNA ved replikering og transkripsjon machineries og bidrar kritisk til molekylære mekanismer underliggende chromatin funksjoner. Single-molekylet studier som atomic force mikroskopi (AFM) imaging har bidratt betydelig til vår nåværende forståelse av rollen som nucleosome strukturen og dynamikken. Gjeldende protokollen beskriver trinnene slik at høyoppløselig AFM Bildeteknikker å studere strukturelle og dynamiske egenskapene til nucleosomes. Protokollen er illustrert av AFM data innhentet for centromere nucleosomes der H3 histone er erstattet med sin motpart centromere protein (CENP-A). Protokollen starter med montering av mono-nucleosomes bruker en kontinuerlig fortynning metoden. Utarbeidelse av glimmer underlaget functionalized med aminopropyl silatrane (APS-glimmer) som brukes for nucleosome avbilding er avgjørende for den AFM visualiseringen av nucleosomes beskrevet og prosedyren for å forberede underlaget er tilgjengelig. Nucleosomes satt på APS-glimmer overflaten er først fotografert med statisk AFM, som fanger et øyeblikksbilde av befolkningen nucleosome. Slike parametre som størrelsen på DNA pakket rundt nucleosomes kan måles fra analyser av disse bildene, og denne prosessen er også beskrevet. Time-lapse AFM imaging prosedyre i væsken er beskrevet for høyhastighets time-lapse AFM som kan ta flere bilder av nucleosome dynamics per sekund. Endelig er analyse av nucleosome dynamics aktivere kvantitative karakterisering av dynamisk prosessene beskrevet og illustrert.
I eukaryote celler er DNA svært komprimert og organisert i kromosomer. 1 det første nivået av DNA organisasjonen i et kromosom er samlingen av nucleosomes i hvilke 147 bp DNA er tett pakket rundt en histone octamer kjerne. 2 , 3 nucleosome partikler montere på en lang DNA-molekyl som danner en chromatin matrise som er så organisert til en svært kompakt kromosom enhet er dannet. 4 demontering av chromatin gir tilgang til gratis DNA kreves av kritiske cellulære prosesser som gene transkripsjon og genom replikering, antyder at chromatin er et svært dynamisk system. 5 , 6 , 7 forstå de dynamiske egenskapene til DNA på ulike chromatin nivåer er kritisk viktig for Klargjørende genetisk prosesser på molekylært nivå hvor feil kan føre til celledød eller utvikling av sykdommer som kreft. 8 chromatin egenskap av stor betydning er dynamikken i nucleosomes. 9 , 10 , 11 , 12 høy stabilitet disse partiklene er tillatt for strukturelle karakterisering av krystallografisk teknikker. 2 hva disse studier mangel er dynamisk detaljer om nucleosomes som mekanismen av DNA pakke dem ut fra histone kjernen; dynamisk veien som kreves for transkripsjon og replikering. 7 , 9 , 13 , 14 , 15 , 16 videre spesielle proteiner kalt remodeling faktorer har blitt vist å lette demontering av nucleosomal partikler17; iboende dynamikken i nucleosomes er imidlertid den avgjørende faktoren i denne prosessen som bidrar til hele demontering prosessen. 14 , 16 , 18 , 19
Single-molekylet teknikker som enkelt-molekylet fluorescens19,20,21og optisk overlapping (pinsett)13,18,22,23 AFM 10 , 14 , 15 , 16 , 24 , 25 , 26 har vært medvirkende i å forstå dynamikken i nucleosomes. Blant disse metodene, AFM har flere enestående og attraktiv funksjoner. AFM gjør det mulig å visualisere og karakterisere personlige nucleosomes samt de lengre matriser27. Fra AFM bilder, kan viktige egenskaper av nucleosome struktur som DNA pakket rundt histone kjernen være målt 10,14,26,28; en parameter som er sentrale for karakterisering av nucleosome unwrapping dynamics. Forbi AFM har undersøkelser avdekket nucleosomes svært dynamiske systemer og at DNA kan spontant pakke fra histone kjernen14. Den spontane pakke dem ut av DNA fra nucleosomes ble direkte visualisert ved AFM opererer i time-lapse modus når avbilding gjøres i vandige løsninger 14,26,29.
Ankomsten av høyhastighets time-lapse AFM (HS-AFM) instrumentering gjort det mulig å visualisere nucleosome unwrapping prosessen på millisekund tidsskala 14,15,24. HS-AFM 16,30 studier av centromere bestemte nucleosomes avdekket flere nye funksjoner i nucleosomes sammenlignet med den kanoniske typen. Centromere nucleosomes utgjør av en centromere, en liten del av kromosomet kritisk viktig for kromosom segregering31. I motsetning til kanoniske nucleosomes i bulk chromatin inneholder histone kjernen i centromere nucleosomes CENP-A histone i stedet for histone H332,33. Som følge av denne histone substitusjon, DNA innpakning i centromere nucleosomes er ~ 120 bp i stedet for ~ 147 bp for kanoniske nucleosomes; en forskjell som kan føre til forskjellige morphologies av centromere og Kanonisk nucleosomes matriser34, antyder at centromere chromatin gjennomgår høyere dynamics sammenlignet med meste ett. Romanen dynamikken vises ved centromere nucleosomes i HS-AFM16,30 studier eksemplifiserer den unike muligheten av denne single-molekylet teknikken direkte visualisere egenskapene strukturelle og dynamisk nucleosomes. Eksempler på disse funksjonene er kort beskrevet og illustrert på slutten av papiret. Denne utviklingen ble gjort utbygging av romanen protokoller for AFM avbildning av nucleosomes, samt modifikasjoner av eksisterende metoder. Målet med protokollen beskrevet her er å gjøre disse spennende fremskritt i enkelt-molekylet AFM nucleosome studier tilgjengelig for alle som ønsker å benytte disse teknikkene i sine chromatin undersøkelser. Mange av teknikkene gjelder for problemer utenfor studiet av nucleosomes og kan brukes til undersøkelser av andre protein og DNA systemer rundt. Protokollen beskrevet ovenfor er ganske enkel og gir svært reproduserbar resultater, men noen viktige saker kan vektlegges. Functionalized APS-glimmer er et viktig medium for å få pålitelige og reproduserbar.
