Remmers van histonacetyltransferases (HAT’s, ook bekend als lysine acetyltransferasen), zoals CBP/p300, zijn potentiële therapieën voor de behandeling van kanker. Er zijn echter rigoureuze methoden nodig om deze remmers te valideren. Drie in vitro methoden voor validatie omvatten HAT-tests met recombinant acetyltransferases, immunoblotting voor histonacetylatie in de celcultuur en ChIP-qPCR.
Lysine acetyltransferases (KATs) katalyseren acetylatie van lysineresiduen op histonen en andere eiwitten om chromatinedynamica en genexpressie te reguleren. KATs, zoals CBP/p300, worden intensief onderzocht als therapeutische doelstellingen toe te schrijven aan hun kritieke rol in tumorigenese van diverse kankers. De ontwikkeling van nieuwe kleine molecuulremmers gericht op de histon acetyltransferase (HAT) functie van KATs is uitdagend en vereist robuuste tests die de specificiteit en potentie van potentiële remmers kunnen valideren.
Dit artikel schetst een pijplijn van drie methoden die rigoureuze in vitro validatie voor nieuwe HAT-remmers (HATi) bieden. Deze methoden omvatten een reageerbuis HAT-test, Chromatin Hyperacetylation Inhibition (ChHAI) test, en Chromatine Immunoprecipitatie-kwantitatieve PCR (ChIP-qPCR). In de HAT-test worden recombinant HAT’s geïncubeerd met histonen in een reageerbuisreactie, waardoor specifieke lysineresiduen op de histonstaarten kunnen worden geaced. Deze reactie kan worden geblokkeerd door een HATi en de relatieve niveaus van site-specifieke histonacetylatie kunnen worden gemeten via immunoblotting. Remmers geïdentificeerd in de HAT-test moeten worden bevestigd in de cellulaire omgeving.
De ChHAI-test gebruikt immunoblotting om te screenen op nieuwe HATi die de robuuste hyperacetylatie van histonen verzwakt, veroorzaakt door een histone deacetylase inhibitor (HDACi). De toevoeging van een HDACi is nuttig omdat basale niveaus van histonacetylatie moeilijk te detecteren zijn via immunoblotting.
De HAT en ChHAI testen meten wereldwijde veranderingen in histon acetylatie, maar geven geen informatie over acetylatie in specifieke genomische regio’s. Daarom wordt ChIP-qPCR gebruikt om de effecten van HATi op histonacetylatieniveaus op genregulerende elementen te onderzoeken. Dit wordt bereikt door selectieve immunoprecipitatie van histon-DNA complexen en analyse van het gezuiverde DNA via qPCR. Samen, deze drie tests zorgen voor de zorgvuldige validatie van de specificiteit, potentie, en werkingsmechanisme van de nieuwe HATi.
Lysine acetyltransferases (KAT’s) katalyseren de acetylatie van lysineresiduen op zowel histon- als niet-histoneiwitten1,2,3,4. Recent onderzoek toont aan dat DE’s en hun acetyltransferase functie kan bevorderen vaste tumorgroei4,5,6,7,8,9. Creb-bindend eiwit (CBP)/p300 zijn bijvoorbeeld twee paralogeuze KAT’s die talrijke signaleringstrajecten bij kanker2,3reguleren . CBP/p300 hebben een goed gekarakteriseerde histon acetyltransferase (HAT) functie en katalyseren Histone 3 Lysine 27 acetylatie (H3K27ac)2,4,5,10,11, een belangrijke marker voor actieve versterkers, promotor regio’s en actieve gen transcriptie12,13,14. CBP/p300 dienen als kritische co-activators voor pro-groeisignaleringstrajecten in vaste tumoren door transcriptie van oncogenen te activeren door acetylatie van histonen en andere transcriptiefactoren4,9,15,16,17,18.9 Vanwege hun rol in tumorprogressie worden CBP/p300 en andere KAT’s onderzocht op de ontwikkeling van nieuwe remmers die hun oncogene functie4,5,6,7,,8,9,18,19,20blokkeren . A-485 en GNE-049 vertegenwoordigen twee succesvolle pogingen om krachtige en specifieke remmers te ontwikkelen voor CBP/p3004,9. Aanvullende remmers worden momenteel onderzocht voor CBP/p300 en andere KAT’s.
De kwaliteit van eerder beschreven KAT-remmers (KATi) wordt in twijfel getrokken, waarbij veel remmers met doeleffecten en slechte karakterisering21pronken. Daarom is rigoureuze karakterisering en validatie van nieuwe kandidaat-geneesmiddelen essentieel voor de ontwikkeling van hoogwaardige chemische sondes. Hier beschreven zijn drie protocollen die een pijplijn vormen voor screening en rigoureus valideren van de potentie en specificiteit van nieuwe KATi, met een specifieke focus op het remmen van de HAT-functie (HATi) van KATs. CBP/p300 en hun remmers worden gebruikt als voorbeelden, maar deze protocollen kunnen worden aangepast voor andere KAT’s die een HAT-functiehebben 7.
Het eerste protocol is een in vitro histon acetyltransferase (HAT) test die gezuiverde recombinant p300 en histonen gebruikt in een gecontroleerde reageerbuisreactie. Deze test is eenvoudig uit te voeren, is kosteneffectief, kan worden gebruikt om verbindingen te screenen in een lage doorvoerinstelling en vereist geen radioactieve materialen. In dit protocol wordt recombinant p300 lysineacetylatie op histonstaarten tijdens een korte incubatieperiode en de niveaus van histonacetylatie gemeten met behulp van standaard immunoblottingsprocedures. De enzymatische reactie kan worden uitgevoerd in de aanwezigheid of afwezigheid van CBP/p300-remmers om te screenen op verbindingen die histonacetylatie verminderen. Bovendien kan de HAT-test worden gebruikt om na te gaan of nieuwe verbindingen selectief zijn voor cbp/p300 door hun activiteit te beoordelen op andere gezuiverde KAT’s, zoals PCAF. De HAT-test is een uitstekend uitgangspunt voor het onderzoeken van nieuwe remmers vanwege de eenvoud, lage kosten en de mogelijkheid om de potentie/selectiviteit van een remmer te bepalen. Inderdaad, dit protocol wordt vaak gebruikt in de literatuur als een in vitro scherm5,10. Echter, remmers geïdentificeerd in de HAT-test zijn niet altijd effectief in de celcultuur, omdat een reageerbuis reactie is veel eenvoudiger dan een levend celsysteem. Daarom is het essentieel om remmers verder te karakteriseren in celkweekexperimenten22,23.
Het tweede protocol in de pijplijn is de Chromatin Hyperacetylation Inhibition (ChHAI) test. Deze cel gebaseerde test maakt gebruik van histone deacetylase remmers (HDACi) als een instrument om histonen hyperacetylate in chromatine voor co-incubatie met een HATi24. Basale histonacetylatie kan laag zijn in de celcultuur, waardoor het moeilijk is om via immunoblotting te sonde zonder de toevoeging van een HDACi om acetylatie te verhogen. Het doel van de ChHAI-test is het identificeren van nieuwe HATi die de toename van histonacetylatie veroorzaakt door HDAC-remming kan verzachten. De voordelen van deze test zijn de lage kosten, relatieve gemak uit te voeren, en het gebruik van cellen in de cultuur, die meer fysiologische relevantie dan de reageerbuis HAT test biedt. Net als bij de HAT-test maakt dit protocol gebruik van standaard immunoblotting voor het verzamelen van gegevens.
De HAT en ChHAI testen geven gegevens over de potentie van nieuwe verbindingen voor het remmen van wereldwijde histonacetylatie, maar geven geen inzicht in hoe deze verbindingen wijzigingen in specifieke genomische regio’s beïnvloeden. Daarom is het uiteindelijke protocol, Chromatin Immunoprecipitation-quantitative Polymerase Chain Reaction (ChIP-qPCR) een celkweekexperiment dat DNA-eiwitinteracties onderzoekt in specifieke gebieden van het genoom. In het ChIP-protocol wordt chromatine gekoppeld om DNA-eiwitinteracties te behouden. De chromatine wordt vervolgens uit cellen geëxtraheerd en het DNA-eiwitcomplex ondergaat selectieve immunoprecipitatie voor het eiwit van belang (bijvoorbeeld met behulp van een antilichaam specifiek voor H3K27ac). Het DNA wordt vervolgens gezuiverd en geanalyseerd met behulp van qPCR. ChIP-qPCR kan bijvoorbeeld worden gebruikt om te bepalen of een nieuwe HATi histonacetylatie downreguleert bij individuele oncogenen, zoals Cyclin D125. Hoewel ChIP-qPCR een veelgebruikte techniek is die in het veld wordt gebruikt, kan het moeilijk zijn om4,10,,26te optimaliseren . Dit protocol biedt tips voor het vermijden van mogelijke valkuilen die kunnen optreden tijdens het uitvoeren van de ChIP-qPCR-procedure en bevat kwaliteitscontroles die op de gegevens moeten worden uitgevoerd.
Wanneer ze samen worden gebruikt, maken deze drie protocollen het mogelijk om nieuwe HATi rigoureus te karakteriseren en valideren. Bovendien bieden deze methoden veel voordelen omdat ze gemakkelijk uit te voeren zijn, relatief goedkoop en gegevens te verstrekken over zowel wereldwijde als regionale histonacetylatie.
