Dit protocol schetst hoe een driedimensionaal celkweeksysteem kan worden gebruikt om chromatinemodificaties in een bijna fysiologische toestand te modelleren, behandelen en analyseren.
Platte culturen van zoogdiercellen zijn een veel gebruikte in vitro benadering voor het begrijpen van celfysiologie, maar dit systeem is beperkt in het modelleren van vaste weefsels als gevolg van onnatuurlijk snelle celreplicatie. Dit is vooral een uitdaging bij het modelleren van volwassen chromatine, omdat snel replicerende cellen vaak betrokken zijn bij DNA-replicatie en een heterogene polyploïde populatie hebben. Hieronder wordt een workflow gepresenteerd voor het modelleren, behandelen en analyseren van rustige chromatinemodificaties met behulp van een driedimensionaal (3D) celkweeksysteem. Met behulp van dit protocol worden hepatocellulaire carcinoomcellijnen gekweekt als reproduceerbare 3D-sferoïden in een incubator die actieve nutriëntendiffusie en lage schuifkrachten bieden. Behandeling met natriumbutyraat en natriumsuccinaat veroorzaakte respectievelijk een toename van histonacetylering en succinylering. Verhogingen van de niveaus van histonacetylering en succinylering zijn geassocieerd met een meer open chromatinetoestand. Sferoïden worden vervolgens verzameld voor isolatie van celkernen, waaruit histoneiwitten worden geëxtraheerd voor de analyse van hun posttranslationele modificaties. Histonanalyse wordt uitgevoerd via vloeistofchromatografie in combinatie met tandemmassaspectrometrie, gevolgd door een interne computationele pijplijn. Ten slotte worden voorbeelden van gegevensrepresentatie getoond om de frequentie en het voorkomen van combinatorische histonmarkeringen te onderzoeken.
Sinds het einde van de19e eeuw worden celkweeksystemen gebruikt als model om de groei en ontwikkeling van cellen buiten het menselijk lichaam te bestuderen 1,2. Het gebruik ervan is ook uitgebreid om te bestuderen hoe weefsels en organen functioneren in zowel gezonde als zieke contexten 1,3. Suspensiecellen (bijv. bloedcellen) groeien naadloos en uitwisselbaar in petrischalen of kolven omdat ze niet in vivo in driedimensionale (3D) structuren samenkomen. Cellen afgeleid van vaste organen kunnen groeien in tweedimensionale (2D) of 3D-kweeksystemen. In 2D-kweek worden cellen gekweekt in een monolaag die zich hecht aan een plat oppervlak 2,4. 2D-celkweeksystemen worden gekenmerkt door exponentiële groei en een snelle verdubbelingstijd, meestal 24 uur tot enkele dagen5. Cellen in 3D-systemen groeien om ingewikkelde cel-celinteracties te vormen die weefselachtige conglomeraten nauwer modelleren, en ze worden gekenmerkt door hun vermogen om een dynamisch evenwicht te bereiken waarbij hun verdubbelingstijd 1 maand of langer kan bereiken5.
In dit artikel wordt een innovatieve methodologie gepresenteerd om 3D-sferoïden te laten groeien in roterende celkweeksystemen die verminderde zwaartekracht simuleren6. Dit is een vereenvoudigde afgeleide van een celkweeksysteem geïntroduceerd door NASA in de jaren 19907. Deze aanpak minimaliseert schuifkrachten, die optreden in bestaande methoden zoals draaiende kolven, en verhoogt de reproduceerbaarheid van sferoïden6. Bovendien verhoogt de roterende bioreactor de actieve nutriëntendiffusie, waardoor necrotische vorming wordt geminimaliseerd die optreedt in systemen zoals hangende druppelcelkweek waar media-uitwisseling onpraktisch is6. Op deze manier groeien cellen meestal ongestoord, waardoor structurele en fysiologische kenmerken kunnen worden gevormd die verband houden met cellen die in weefsel groeien. C3A-hepatocyten (HepG2/C3A) die op deze manier werden gekweekt, hadden niet alleen ultrastructurele organellen, maar produceerden ook hoeveelheden ATP, adenylaatkinase, ureum en cholesterol die vergelijkbaar waren met de in vivo waargenomen niveaus 1,2. Bovendien vertonen cellen gekweekt in 2D vs.3D celkweeksystemen verschillende genexpressiepatronen8. Genexpressieanalyse van C3A-hepatocyten gekweekt als 3D-sferoïden toonde aan dat deze cellen een breed scala aan leverspecifieke eiwitten tot expressie brachten, evenals genen die betrokken zijn bij belangrijke routes die de leverfunctie reguleren8. Eerdere publicaties toonden de verschillen aan tussen proteomen van exponentieel groeiende cellen in 2D-cultuur versus cellen bij dynamisch evenwicht in 3D-sferoïde culturen5. Deze verschillen omvatten cellulair metabolisme, dat op zijn beurt de structuur, functie en fysiologie van de cel5 beïnvloedt. Het proteoom van cellen gekweekt in 2D-cultuur was meer verrijkt met eiwitten die betrokken zijn bij celreplicatie, terwijl het proteoom van 3D-sferoïden meer verrijkt was in leverfunctionaliteit5.
De langzamere replicatiesnelheid van cellen die groeien naarmate 3D-sferoïden nauwkeuriger modelleren specifieke verschijnselen die verband houden met de chromatinetoestand en modificaties (bijv. Histon clipping9). Histon clipping is een onomkeerbare histon post-translationele modificatie (PTM) die proteolytische splitsing van een deel van de histon N-terminale staart veroorzaakt. Hoewel de biologische functie nog steeds ter discussie staat 10,11,12,13, is het duidelijk dat de aanwezigheid ervan in primaire cellen en leverweefsel wordt gemodelleerd door HepG2 / C3A-cellen gekweekt als sferoïden, maar niet als platte cellen 9. Dit is van cruciaal belang, omdat chromatinetoestand en modificaties de DNA-uitlezing meestal reguleren door de toegankelijkheid van genen en dus hun expressie te moduleren14. Histon PTM’s beïnvloeden ofwel de chromatinetoestand direct door de netto lading van de nucleosomen te beïnvloeden waar histonen worden geassembleerd, of indirect door chromatineschrijvers, lezers en gummente werven 14. Honderden histon PTM’s zijn geïdentificeerd tot op heden15, wat de hypothese versterkt dat chromatine een “histoncode” herbergt die door de cel wordt gebruikt om DNA16 te interpreteren. De identificatie van een groot aantal PTM-combinaties15 en de ontdekking dat combinaties van histon-PTM’s vaak verschillende biologische functies hebben dan PTM’s die geïsoleerd aanwezig zijn (bijv. Fischle, et al.17), benadrukt echter dat er meer werk nodig is om de “histoncode” te decoderen.
Momenteel is histon PTM-analyse gebaseerd op technieken die antilichamen gebruiken (bijv. Western blots, immunofluorescentie of chromatine-immunoprecipitatie gevolgd door sequencing [ChIP-seq]) of massaspectrometrie (MS). Op antilichamen gebaseerde technieken hebben een hoge gevoeligheid en kunnen gedetailleerde informatie verschaffen over de genoombrede lokalisatie van histonmarkeringen, maar zijn vaak beperkt in het bestuderen van zeldzame PTM’s of PTM’s die aanwezig zijn in combinaties 18,19,20. MS is meer geschikt voor high-throughput en onbevooroordeelde identificatie en kwantificering van enkelvoudige en naast elkaar bestaande eiwitmodificaties, met name histoneiwitten 18,19,20. Om deze redenen hebben deze en verschillende andere laboratoria de MS-pijplijn geoptimaliseerd voor de analyse van histonpeptiden (bottom-up MS), intacte histonstaarten (middle-down MS) en histoneiwitten over de volledige lengte (top-down MS)21,22,23.
Hieronder wordt een workflow beschreven voor het kweken van HepG2 / C3A-sferoïden en het voorbereiden ervan op histonpeptide-analyse (bottom-up MS) via nano-vloeistofchromatografie, online gekoppeld aan tandemmassaspectrometrie (nLC-MS / MS). Er werd een 2D-celkweek gekweekt en de cellen werden geoogst en overgebracht naar een bioreactor waar ze sferoïden zouden gaan vormen (figuur 1). Na 18 dagen in cultuur werden sferoïden behandeld met natriumbutyraat of natriumsuccinaat om de relatieve abundanties van histonacetylering en succinylering te verhogen. Met name 3D-culturen kunnen net zo goed worden behandeld met genotoxische verbindingen als hun platte cultuurequivalenten; recente publicaties benadrukken zelfs dat de toxicologische respons van cellen in 3D-cultuur meer lijkt op primaire weefsels dan die in 2D-platte cultuur24,25. Cellen werden vervolgens verzameld op bepaalde tijdstippen en nucleaire isolatie werd uitgevoerd. Vervolgens werden histonen geëxtraheerd en gederivatiseerd met propionisch anhydride voor en na trypsinevertering volgens een protocol dat voor het eerst werd ontwikkeld door Garcia et al.26. Deze procedure genereert peptiden van een geschikte grootte voor online scheiding met omgekeerde fase chromatografie (C18) en detectie met MS. Ten slotte werden histonpeptiden geïdentificeerd en gekwantificeerd en werden de gegenereerde gegevens op meerdere manieren weergegeven voor een meer complete biologische interpretatie.
De analyse van histon PTM’s is fundamenteel anders dan de typische proteomics analyse pijplijn. De meeste histon PTM’s hebben nog steeds raadselachtige biologische functies; als gevolg hiervan zijn annotaties zoals Gene Ontology of pathway-databases niet beschikbaar. Er bestaan verschillende bronnen die histonmodificaties associëren met het enzym dat verantwoordelijk is voor hun katalyse of eiwitten die domeinen bevatten die deze PTM’s binden (bijv. HISTome36).
