Affinitetsrensing av kodede proteiner i kombinasjon med massespektrometri (APMS) er en kraftig metode for systematisk kartlegging av protein interaksjon nettverk og for å undersøke den mekanistiske grunnlag av biologiske prosesser. Her beskriver vi en optimalisert sekvensiell peptid affinitet (SPA) APMS prosedyre utviklet for bakterien<em> Escherichia coli</em> Som kan brukes til å isolere og karakterisere stabile multi-protein komplekser til nær homogenitet selv starter fra lave kopiere numre per celle.
Siden de fleste cellulære prosesser er mediert av makromolekylære forsamlinger, systematisk identifisering av protein-protein interaksjoner (PPI) og identifikasjon av subenheten sammensetningen av multi-protein komplekser kan gi innsikt i genfunksjon og forbedre forståelsen av biologiske systemer 1, 2. Fysiske interaksjoner kan kartlegges med høy tillit vialarge-skala isolering og karakterisering av endogene protein komplekser under nær-fysiologiske forhold basert på affinitetsrensing av kromosomer-merket proteiner i kombinasjon med massespektrometri (APMS). Denne tilnærmingen har blitt brukt i evolusjonært ulike organismer, inkludert gjær, flue, mark, pattedyrceller, og bakterier 1-6. Spesielt har vi generert en karboksy-terminal Sekvensiell Peptide Affinity (SPA) dual merkesystem for affinitets-rensing innfødte protein komplekser fra dyrkede gram-negative Escherichia coli ved hjelp GEnetically-medgjørlig vert laboratoriestammer som er godt egnet for genom-wide undersøkelser av grunnleggende biologi og bevart prosesser en prokaryoter, 2, 7. Vår SPA-merkesystem er analog til den tandem affinitetsrensing metode utviklet opprinnelig for gjær 8, 9, og består av en kalmodulin bindende peptid (CBP) etterfulgt av kuttesete for svært spesifikk tobakk etch virus (TEV) protease og tre kopier av flagget epitop (3X FLAG), slik at for to påfølgende runder med affinitet berikelse. Etter kassett forsterkning, er sekvens-spesifikke lineære PCR produkter koder for SPA-kode og en selekterbar markør integrert og uttrykt i ramme som karboksy-terminale fusjoner i en DY330 bakgrunn som er indusert til forbigående uttrykke en svært effektiv heterologt bakteriofag lambda rekombinasjon systemet 10. Påfølgende dual-trinns rensing ved hjelp calmodulin og Anti-Flag affinitet perler gjør at svært selektivog effektiv utvinning av selv lave overflod protein komplekser fra store kulturer. Tandem massespektrometri blir så brukt til å identifisere stabilt co-rensende proteiner med høy følsomhet (lav nanogram deteksjonsgrenser).
Her beskriver vi detaljerte steg-for-trinn prosedyrer vi vanligvis bruker for systematisk protein tagging, rensing og massespektrometri-baserte analyser av løselig protein komplekser fra E. coli, som kan skaleres opp og potensielt tilpasset andre bakterielle arter, inkludert visse opportunistiske patogener som kan påvirkes med recombineering. De resulterende fysiske interaksjoner kan ofte avsløre interessante uventede komponenter og forbindelser som tyder nye mekanistiske lenker. Integrering av PPI data med alternative molekylære foreningen data som genetiske (gen-gen) interaksjoner og genomisk sammenhengen (GC) spådommer kan lette klarlegging av den globale molekylære organisering av multi-protein komplekser innen biological veier. Nettverkene som genereres for E. coli kan brukes til å få innsikt i den funksjonelle arkitekturen orthologous genprodukter i andre mikrober som funksjonelle merknader er for tiden mangler.
En sentral del av SPA-baserte APMS tilnærming beskrevet her er at merking er utført innenfor den naturlige kromosomal sammenheng, og dermed sikre normal genregulering opprettholdes (ie. Innfødt agn promoter bevart, derav uttrykket nivåene ikke er opprørt) og innfødte stabilt-assosiert protein komplekser blir gjenvunnet på nær endogene nivåer.
