For å identifisere nye regulatorer av transkripsjonsfaktorer utviklet vi en tilnærming til skjermarrayed lentivirale eller retrovirale RNAi-biblioteker ved hjelp av en dual-luciferase-basert transkripsjonsreporteranalyse. Denne tilnærmingen tilbyr en rask og relativt billig måte å screene hundrevis av kandidater i et enkelt eksperiment.
Transkripsjonsfaktorer kan endre uttrykket for en rekke målgener som påvirker en rekke nedstrømsprosesser, noe som gjør dem gode mål for anti-kreftterapi. Direkte målretting av transkripsjonsfaktorer er imidlertid ofte vanskelig og kan forårsake uønskede bivirkninger hvis transkripsjonsfaktoren er nødvendig i ett eller flere voksne vev. Identifisere oppstrøms regulatorer som avvikende aktivere transkripsjon faktorer i kreftceller tilbyr et mer gjennomførbart alternativ, spesielt hvis disse proteinene er lett å narkotika. Her beskriver vi en protokoll som kan brukes til å kombinere arrayed medium-scale lentiviral biblioteker og en dual-luciferase-basert transkripsjonsreporter analyse for å identifisere nye regulatorer av transkripsjonsfaktorer i kreftceller. Vår tilnærming tilbyr en rask, enkel og rimelig måte å teste hundrevis av gener i et enkelt eksperiment. For å demonstrere bruken av denne tilnærmingen utførte vi en skjerm av et arrayed lentiviral RNAi-bibliotek som inneholder flere regulatorer av Ja-assosiert protein (YAP) og transkripsjonskoaktivator med PDZ-bindende motiv (TAZ), to transkripsjonelle koaktivatorer som er de nedstrøms effektorene på Hippo-banen. Denne tilnærmingen kan imidlertid endres til skjerm for regulatorer av nesten alle transkripsjonsfaktorer eller medfaktor, og kan også brukes til å screene CRISPR/CAS9,cDNA eller ORF-biblioteker.
Formålet med denne analysen er å bruke virale biblioteker for å identifisere regulatorer av transkripsjonsfaktorer på en relativt rask og rimelig måte. Avvikende transkripsjonsaktivitet er forbundet med kreft og metastase1,2,3,4,5,6, så målretting transkripsjonfaktorer i kreftceller er en lovende terapeutisk tilnærming. Transkripsjonsfaktorer er imidlertid ofte vanskelige å målrette farmakologisk7, og mange er nødvendige for normal cellulær funksjon i voksenvev8,9,10. Målretting mot kreftrelaterte veier som avvikende aktiverer transkripsjonsfaktorer for å drive sykdom, er en mer mulig tilnærming med potensial til å ha mindre alvorlige bivirkninger. Den kommersielle tilgjengeligheten av arrayed lentiviral og retroviral RNAi, CRISPR/ CAS9, cDNA eller ORF biblioteker gjør det mulig for forskere å teste viktigheten av mange gener i et enkelt eksperiment. En pålitelig avlesning for endret transkripsjonsaktivitet er imidlertid nødvendig.
Her beskriver vi bruken av en dual-luciferase-basert transkripsjonsreporteranalyse og arrayed lentivirale biblioteker for å identifisere proteiner som regulerer transkripsjonsfaktorer i kreftceller. I denne analysen er shRNAs som retter seg mot kreftrelaterte gener levert til pattedyrkreftceller via lentiviral transduksjon og celler valgt for stabil integrasjon ved hjelp av puromycin. Cellene er neste transfected med en reporter konstruksjon som uttrykker firefly luciferase drevet av en arrangør som er spesifikk for transkripsjonsfaktoren som undersøkes og en kontrollkonstruksjon som uttrykker Renilla luciferase fra en konstitutivt aktiv arrangør som ikke reagerer på transkripsjonsfaktoren som undersøkes. Vi demonstrerer denne tilnærmingen med en konseptbevisskjerm for regulatorer av YAP og TAZ, de kritiske nedstrømseffektorene av Hippo-banen8,,10,11. Unormal aktivitet av YAP og TAZ fremmer flere trinn av metastatisk kaskade11 og observeres i mange kreftformer11,12,13. Men hvordan YAP og TAZ blir avvikende aktivert i noen kreftceller er ennå ikke fullt ut forstått. YAP og TAZ binder ikke DNA, men rekrutteres i stedet til arrangører av andre transkripsjonsfaktorer. Medlemmer av TEA-domenet (TEAD) familie av transkripsjonsfaktorer er de viktigste bindende partnerne for YAP og TAZ, og er kritiske for de fleste YAP- og TAZ-avhengige funksjoner. Vår reporter konstruere uttrykker firefly luciferase fra en YAP / TAZ-TEAD-responsive arrangør og tidligere studier har vist at det trofast oppdager endringer i YAP-TEAD og TAZ-TEAD transkripsjonsaktivitet2,14,15.
Vår tilnærming er rask, middels gjennomstrømning, og krever ikke screeningfasiliteter, automatiserte roboter eller dyp sekvensering av samlede biblioteker. Kostnadene er relativt lave og det er mange kommersielt tilgjengelige biblioteker å velge mellom. Nødvendig utstyr og reagenser er også relativt standard i de fleste laboratorier. Den kan brukes til å screene for regulatorer av nesten enhver transkripsjonsfaktor hvis en luciferase-basert reporter eksisterer eller genereres. Vi bruker denne tilnærmingen til å screene shRNAs i kreftceller, men enhver cellelinje som kan transfected med rimelig effektivitet kan brukes med alle typer arrayed bibliotek.
I denne studien viser vi en tilnærming til middels gjennomstrømning screening av arrayed viral biblioteker i kombinasjon med en dual-luciferase-basert transkripsjonsreporter analyse som kan brukes til å identifisere og teste nye regulatorer av transkripsjonsfaktorer. Det er avgjørende å karakterisere og optimalisere reportersystemet for hver cellelinje før en skjerm.
