Fluorescentieresonantie-energieoverdracht (FRET) is een beeldvormingstechniek voor het detecteren van eiwitinteracties in levende cellen. Hier wordt een FRET-protocol gepresenteerd om de associatie van histonmodificerende enzymen met transcriptiefactoren te bestuderen die ze rekruteren voor de doelpromotors voor epigenetische regulatie van genexpressie in plantenweefsels.
Epigenetische regulatie van genexpressie wordt vaak beïnvloed door histonmodificerende enzymen (HME’s) die heterochromatische of euchromatische histonmarkeringen genereren voor respectievelijk transcriptionele repressie of activering. HME’s worden gerekruteerd voor hun doelchromatine door transcriptiefactoren (TF’s). Het detecteren en karakteriseren van directe interacties tussen HME’s en TF’s is dus van cruciaal belang om hun functie en specificiteit beter te begrijpen. Deze studies zouden biologisch relevanter zijn als ze in vivo worden uitgevoerd in levende weefsels. Hier wordt een protocol beschreven voor het visualiseren van interacties in plantenbladeren tussen een plant histon deubiquitinase en een plant transcriptiefactor met behulp van fluorescentie resonantie energieoverdracht (FRET), die de detectie van complexen tussen eiwitmoleculen die zich binnen <10 nm van elkaar bevinden. Twee varianten van de FRET-techniek worden gepresenteerd: SE-FRET (sensitized emission) en AB-FRET (acceptor bleaching), waarbij de energie niet-radiatief van de donor naar de acceptor wordt overgebracht of stralingsbestraling door de donor wordt uitgezonden bij fotobleaching van de acceptor. Zowel SE-FRET- als AB-FRET-benaderingen kunnen eenvoudig worden aangepast om andere interacties tussen andere eiwitten in planta te ontdekken.
Plant histon deubiquitinasen spelen een belangrijke rol bij het beheersen van genexpressie door post-translationele modificatie van histonen, met name door het wissen van hun monoubiquityleringsmarkeringen1. Tot nu toe is OTLD1 een van de weinige plantaardige histondeubiquitinasen die op moleculair niveau worden gekarakteriseerd in Arabidopsis 2,3. OTLD1 verwijdert monoubiquitinegroepen uit de H2B-histonmoleculen, waardoor de verwijdering of toevoeging van euchromatische acetylering en methylatiemodificaties van H3-histonen in het doelgenchromatine 4,5 wordt bevorderd. Bovendien interageert OTLD1 met een ander chromatine-modificerend enzym, het histon lysine demethylase KDM1C, om transcriptionele onderdrukking van de doelgenen te beïnvloeden 6,7.
De meeste histonmodificerende enzymen missen DNA-bindingsmogelijkheden en kunnen daarom hun doelgenen niet direct herkennen. Een mogelijkheid is dat ze samenwerken met DNA-bindende transcriptiefactoreiwitten die deze enzymen binden en naar hun chromatinedoelen leiden. Met name in planten is bekend dat verschillende belangrijke histonmodificerende enzymen (d.w.z. histonmethyltransferasen 8,9, histonacetyltransferases10, histondemethylases11 en Polycomb-repressieve complexen 12,13,14) worden gerekruteerd door transcriptiefactoren. In overeenstemming met dit idee werd onlangs een mogelijk mechanisme voor OTLD1-rekrutering voor de doelpromotors voorgesteld dat is gebaseerd op specifieke eiwit-eiwitinteracties van OTLD1 met een transcriptiefactor LSH1015.
LSH10 behoort tot een familie van de plantaardige ALOG (Arabidopsis LSH1 en Oryza G1) eiwitten die functioneren als centrale ontwikkelingsregulatoren 16,17,18,19,20,21,22. Het feit dat de leden van de ALOG-eiwitfamilie DNA-bindingsmotieven23 bevatten en de capaciteiten voor transcriptionele regulatie22, nucleaire lokalisatie19 en homodimerisatie24 vertonen, geeft verdere ondersteuning aan het idee dat deze eiwitten, waaronder LSH10, kunnen fungeren als specifieke transcriptiefactoren tijdens epigenetische regulatie van transcriptie. Een van de belangrijkste experimentele technieken die worden gebruikt om de LSH10-OTLD1-interactie in vivo te karakteriseren, is fluorescentieresonantie-energieoverdracht (FRET)15.
FRET is een beeldvormingstechniek voor het direct detecteren van interacties op korte afstand tussen eiwitten binnen <10 nm van elkaar25 in levende cellen. Er zijn twee belangrijke varianten van de FRET-benadering26: sensibiliseerde emissie (SE-FRET) (figuur 1A) en acceptorbleking (AB-FRET) (figuur 1B). In SE-FRET dragen de interagerende eiwitten – waarvan er één is gelabeld met een donorfluorchroom (bijv. Groen fluorescerend eiwit, GFP) en de andere met een acceptorfluorchroom (bijv. Monomeer rood fluorescerend eiwit, mRFP27,28) – niet-radiatief de geëxciteerde toestandsenergie van de donor naar de acceptor over. Omdat er tijdens deze overdracht geen fotonen worden uitgezonden, wordt een fluorescerend signaal geproduceerd dat een stralingsemissiespectrum heeft dat vergelijkbaar is met dat van de acceptor. In AB-FRET worden eiwitinteracties gedetecteerd en gekwantificeerd op basis van verhoogde stralingsemissie van de donor wanneer de acceptor permanent wordt geïnactiveerd door fotobleaching en dus niet in staat is om de niet-stralingsenergie te ontvangen die van de donor wordt overgedragen (figuur 1). Belangrijk is dat de subcellulaire locatie van de FRET-fluorescentie indicatief is voor de lokalisatie van de interagerende eiwitten in de cel.
Het vermogen om FRET in levende weefsels in te zetten en de subcellulaire lokalisatie van de interagerende eiwitten tegelijkertijd te bepalen met het detecteren van deze interactie op zich, maakt FRET de voorkeurstechniek voor studies en initiële karakterisering van eiwit-eiwitinteracties in vivo. Een vergelijkbare in vivo fluorescentiebeeldvormingsmethodologie, bimoleculaire fluorescentiecomplementatie (BiFC)29,30,31,32, is een goede alternatieve benadering, hoewel BiFC, in tegenstelling tot FRET, valse positieven kan produceren als gevolg van spontane assemblage van de autofluorescente BiFC-verslaggevers33, en de kwantificering van de gegevens is minder nauwkeurig.
Dit artikel deelt de succesvolle ervaring met het implementeren van zowel SE-FRET- als AB-FRET-technieken en presenteert een protocol voor hun inzet om de interacties tussen OTLD1 en LSH10 in plantencellen te onderzoeken.
Dit FRET-protocol is eenvoudig en gemakkelijk te reproduceren; het vereist ook minimale leveringsinvesteringen en maakt gebruik van standaarduitrusting voor veel moderne laboratoria. In het bijzonder onderscheiden vijf belangrijke technische kenmerken de veelzijdigheid van deze procedure.
