Denne protokollen beskriver cryoAPEX-metoden, der et APEX2-merket membranprotein kan lokaliseres ved overføring elektronmikroskopi innenfor optimalt bevart celleultrastruktur.
Viktige cellulære hendelser som signaltransduksjon og membranhandel er avhengig av riktig proteinplassering i cellulære rom. Å forstå presis subcellulær lokalisering av proteiner er derfor viktig for å svare på mange biologiske spørsmål. Jakten på en robust etikett for å identifisere proteinlokalisering kombinert med tilstrekkelig cellulær bevaring og farging har vært historisk utfordrende. Nylige fremskritt innen elektronmikroskopi (EM) bildebehandling har ført til utvikling av mange metoder og strategier for å øke cellulær bevaring og merke målproteiner. En relativt ny peroxidase-basert genetisk tag, APEX2, er en lovende leder i kloneable EM-aktive koder. Prøveforberedelse for transmisjonselektronmikroskopi (TEM) har også avansert de siste årene med bruk av gråtofixasjon ved høytrykksfrysing (HPF) og lavtemperaturdehydrering og farging via frysesubstitusjon (FS). HPF og FS gir utmerket bevaring av cellulær ultrastruktur for TEM-avbildning, andre bare for å direkte kryo-avbildning av glassholdige prøver. Her presenterer vi en protokoll for cryoAPEX-metoden, som kombinerer bruken av APEX2-koden med HPF og FS. I denne protokollen er et protein av interesse merket med APEX2, etterfulgt av kjemisk fiksering og peroksidasereaksjon. I stedet for tradisjonell farging og alkoholdehydrering ved romtemperatur, er prøven kryofikset og gjennomgår dehydrering og flekker ved lav temperatur via FS. Ved hjelp av cryoAPEX kan ikke bare et protein av interesse identifiseres i subcellulære rom, men også ytterligere informasjon kan løses med hensyn til topologien i en strukturelt bevart membran. Vi viser at denne metoden kan gi høy nok oppløsning til å tyde proteinfordelingsmønstre i en organellelumen, og for å skille sammenkupéiseringen av et protein i en organelle i nærheten av andre umerkede organeller. Videre er cryoAPEX prosedyremessig grei og mottagelig for celler dyrket i vevskultur. Det er ikke mer teknisk utfordrende enn typisk kryofixation og fryse substitusjonsmetoder. CryoAPEX er allment anvendelig for TEM-analyse av membranprotein som kan være genetisk merket.
Biologiske studier inkluderer ofte spørsmål om å løse subcellulær protein lokalisering i celler og organeller. Immunofluorescence mikroskopi gir en nyttig lav oppløsning visning av protein lokalisering, og nylige fremskritt i super-oppløsning imaging presser grensene for oppløsning for fluorescerende merkede proteiner1,2,3. Elektronmikroskopi (EM) er imidlertid fortsatt gullstandarden for bildebehandling av høyoppløsnings cellulær ultrastruktur, selv om merking av proteiner er en utfordring.
Historisk har flere EM-metoder blitt brukt til å nærme seg spørsmål om ultrastrukturell proteinlokalisering. En av de mest brukte metodene er immunoelektronmikroskopi (IEM), hvor antigenspesifikke primære antistoffer brukes til å oppdage proteinet av interesse. EM-signal genereres ved påføring av sekundære antistoffer konjugert med elektrontette partikler, oftest kolloidalt gull4,5. Alternativt kan antistoffer konjugert med enzymer som hestereddik peroksidase (HRP) brukes til å produsere en elektrontett bunnfall6,7,8. To hovedtilnærminger finnes for IEM, kalt pre-embedding og post-embedding merking. I pre-embedding IEM, antistoffer innføres direkte i celler, noe som nødvendiggjør lys fiksering og permeabilisering av cellene9,10,11. Begge trinnene kan skade ultrastruktur12,13. Utvikling av betydelig mindre antistoffer bestående av et antistoff Fab fragment konjugert med 1,4 nm nanogold tillater svært milde permeabilization forhold som skal brukes; Nanogold er imidlertid for liten for direkte visualisering under TEM og krever ytterligere forbedringstrinn for å bli synlige14,15,16. I post-em- og etterem-innbygging brukes antistoffer på tynne deler av celler som er fullstendig behandlet ved fiksering, dehydrering og innebygging iharpiks 17. Selv om denne tilnærmingen unngår permeabiliseringstrinnet, er det utfordrende18,19,20. Tokuyasu-metoden for lysfiksering etterfulgt av frysing, kryosnitting og antistoffdeteksjon gir forbedret epitop bevaring21,22. Imidlertid er de tekniske kravene til kryo-ultramikrotomi, samt sub-optimal kontrast oppnådd i cellen, ulemper23.
Bruken av genetisk kodede koder eliminerer mange av vanskelighetene med IEM knyttet til påvisning av proteinet av interesse. En rekke koder er tilgjengelige, inkludert HRP, ferritin, ReAsH, miniSOG og metallothionein24,25,26,27,28,29,30,31,32. Hver av disse har fordeler fremfor tidligere metoder, men hver har også ulemper som hindrer utbredt bruk. Disse ulempene spenner fra inaktivitet av HRP i cytosol til den store størrelsen på ferritintagen, lysfølsomhet for ReAsH, og liten størrelse og mangel på kompatibilitet med cellulær farging av metallothionein. Nylig har et protein avledet fra ascorbate peroxidase blitt konstruert som en EM-tag, kalt APEX233,34. Som peroksidase kan APEX2 katalysere oksidasjonen av 3,3′ diaminobenzidin (DAB), noe som produserer et stup som reagerer med osmiumtetroksid for å gi lokal EM-kontrast med minimal diffusjon fra proteinet av interesse (mindre enn 25 nm)33,35. I motsetning til tradisjonelle HRP-baserte metoder er APEX2 ekstremt stabil og forblir aktiv i alle cellulære rom33. Prøver kan behandles for TEM ved hjelp av tradisjonell EM-prøvefarging og metoder som tillater god visualisering av de omkringliggende strukturene33,34,36. På grunn av sin lille størrelse, stabilitet og allsidighet har APEX2 dukket opp som en EM-tag med stort potensial.
Mange av tilnærmingene som diskuteres ovenfor, kan heller ikke være eller ennå ikke har blitt kombinert med den nåværende toppmoderne i ultrastrukturell bevaring, kryofixation og lavtemperatur frysesubstitusjon. Dermed lider de av mangel på membranbevaring og / eller cellefarging for å bestemme nøyaktig proteinlokalisering. Dette begrenser nødvendigvis oppløsningen og tolkningen av dataene som kan oppnås. Cryofixation ved høytrykksfrysing (HPF) innebærer rask frysing av prøver i flytende nitrogen ved høyt trykk (~ 2100 bar), noe som forårsaker vitrifisering i stedet for krystallisering av vandige prøver, og dermed bevare celler i en nesten innfødt tilstand37,38,39. HPF etterfølges av frysesubstitusjon (FS), en lav temperatur (-90 °C) dehydrering i aceton kombinert med inkubasjon med typiske EM-flekker som osmiumtroksid og uranylacetat. HPF og FS sammen gir en klar fordel over tradisjonell kjemisk fiksering (en lengre prosess som kan føre til gjenstander) og alkoholdehydrering ved romtemperatur eller på is (noe som kan føre til ekstraksjon av lipider og sukker), og dermed er ønskelig å kombinere med de beste EM-kodene for proteindeteksjon.
En grunn til at HPF/FS ikke er kombinert med APEX2-merking, er at lett kjemisk fiksering er en forutsetning for peroksidasereaksjonen, noe som begrenser spredningen av DAB-reaksjonsproduktet. I APEX2-studier så langt etterfølges fiksering og peroksidasereaksjon av tradisjonelle EM-metoder for farging og alkoholdehydrering33,36. Det har imidlertid vist seg at etter kjemisk fiksering med HPF/FS gir en klar fordel i bevaring over tradisjonell kjemisk fiksering og alkoholdehydrering alene40. Tapet av ultrastrukturell integritet sett i tradisjonelle TEM-prøver ser mindre forbundet med fiksering enn til dehydrering, som vanligvis gjøres ved hjelp av alkohol ved romtemperatur eller på is, og kan føre til ekstraksjon av lipider og sukker40,41. For å utvikle cryoAPEX-metoden hypotetiserte vi at kjemisk fiksering og peroksidasereaksjon, etterfulgt av HPF og FS, ville gi et optimalt resultat når det gjelder ultrastrukturell bevaring.
Her presenterer vi cryoAPEX-protokollen, som kombinerer APEX2-merking med kryofixation og frysesubstitusjonsmetoder (Figur 1). Denne enkle protokollen består av transfection av et APEX2-merket protein av interesse, kjemisk fiksering av celler og peroksidasereaksjonen. HPF og FS utføres deretter etterfulgt av typisk resin innebygging og tynn snitting. TEM imaging avslører utmerket bevaring av ultrastruktur ved hjelp av denne metoden. I tillegg ble høyoppløsnings subcellulær lokalisering og romlig fordeling av et endoplasmatisk reticulum (ER) lumenalprotein observert. Denne metoden er allment nyttig for påvisning av membranproteinlokalisering i celler for elektronmikroskopianalyse. I våre hender har metoden fungert vellykket for en rekke cellelinjer dyrket i vevskultur, inkludert HEK-293T (human embryonal nyre), HeLa (menneskelig livmorhalskreft), Cos7 (afrikansk grønn ape nyre fibroblast), og BHK (baby hamster nyre). Detaljerte instruksjoner er beskrevet nedenfor ved hjelp av HEK-293T celler.
CryoAPEX-protokollen som presenteres her gir en robust metode for å karakterisere lokaliseringen av membranproteiner i cellulært miljø. Ikke bare gir bruk av en genetisk kodet APEX2-tag presis lokalisering av et protein av interesse, men bruk av kryofiksering og lavtemperatur dehydrering gir utmerket bevaring og farging av den omkringliggende cellulære ultrastrukturen. Kombinert er disse tilnærmingene et kraftig verktøy for å lokalisere et protein med høy presisjon i sin subcellulære kontekst.
